I feel like Ziva would have been COMPLETELY freaked out regarding Tony during the Covid Pandemic. Since Tony have had the Pneumonic plague, with his lungs being severely damaged as Ducky explained in 5x01, he must have been at a very high risk regarding that disease. Thus I feel that Ziva would definitely not let him out of their place, would be the one going grocery shopping during the quarantine (that lasted 3 months here in France).

Eventually, Tony would be a little tired of her being extremely protective towards him, but once she told him she was too scared to lose him so short after reuniting, that she could NOT lose him at all, he would have understand and let her protecting him.
