So how common are shifters in this au? Are they a rare thing?

Very rare. Roguefort can do it because of their disguise abilities, and Fire Spirit Cookie can do it because varying in size is just a thing fire does. Growth jellies exist, but they aren't strong enough to actually bring a tiny to actual giant size. It's near impossible to just be born with it, and the 'near' is because of very much not-random circumstances.

Okokok while we're on the topic of Roguefort cookie imagine when Walnut first found out he was a shifter after thinking he was normal for who knows how long

First of all, jn this house, we use they/them for Roguefort Cookie.

Second, I'd imagine with them being able to disguise as larger cookies, it probably would have thrown Walnut off their trail for a while until she figured out they could do that.

Metaphorically, yes, but literally, no. Roguefort only has two sizes (similar to Question Cookie) so they can't get small enough to get lost.

What about Almond Cookie's cuffs? Do they change size depending on who he's trying to apprehend? Or is it an eternal struggle to catch giant/shifter criminals? If they do change size, could a shifter shrink/grow out of them once they're caught or do they change with the shifter

I'd imagine there are just different size cuffs used for the different sizes. As for sizeshifters, it would be best to catch them while they're small, since trying to grow out of the cuffs would probably hurt them. Roguefort would probably play along anyway. Fire Spirit Cookie doesn't count. You can't arrest fire. That's ridiculous.

what about cookies that have an animal form? do they change to be the animal's size when they go into the animal form, or stay relative to their cookie size?

Well, all of the transforming cookies are giants anyway, so there's not really much purpose to that question. If a cookie comes out that's an exception, I'll get back to you on this.
