I wanna start off with a cute headcanon just because.
Bruce likes cereal before milk because of portion sizes (look it up) and John puts milk before cereal because he likes seeing the cereal float.
Okay. Back to the meat of the post.
We all know this. Very adorable, from a certain perspective. Heavy discourse on wtf happened. But I feel like this hug scene is the thing that convinces me that John did kill the agents, kind of in self defense, maybe going a bit overboard, but still. (arguing it could have been Harley that killed them and he's covering for her or he killed them in cold blood yada yada yada)
Captain obvious says that telltale games love putting a fuck ton of emphasis on your choices, and the fact that Bruce's shirt only gets bloody when you choose to believe John is blatant symbolism, in my very humble opinion. It's basically saying that Bruce and you as the player are getting your hands dirty by believing John, that you're an accomplice and also to blame, and are overlooking what actually happened. John killed them.
In this take, the meaning of all of the options are based on different interpretations on the "believe him" spectrum.
It could mean that Bruce showed John that their relationship is more important and their bond is stronger than that blood, this test will not break apart their """friendship""". I feel like "let's get out of here" is the strongest example of this interpretation, because it shows that Bruce is choosing to sweep everything under the rug in order to keep his relationship with John intact, and he knows that if anyone else does show up, his carefully crafted avoidance will be destroyed.
It could also mean that Bruce and John were further united from this experience, that their relationship is actually more solid, (i.e. the classic 'blood brother' scenes from literally every bromance on the face of the planet) and I actually feel like "I'm sorry I doubted you, John," matches this one up. It's basically saying he's sorry for not blindly trusting whatever John said and checking for himself, and this entire experience made their bond stronger in the end.
"I'm still turning you in" is the option that shows Bruce wants to have his cake and eat it, too. He doesn't want the sense of guilt, but he also doesn't want to hurt John, so it's saying, "I believe you because I care about you, but glaring facts tell me that I shouldn't, so I'll try the middle ground of ratting you out to maintain status quo while being there to support you." It doesn't work because reasons I'm too lazy to write down.
