The nuns had every indication to treat Jonathan as a lost cause, a madman.
His one possesion, his journal, is in shorthand. That's scribbles, they might as well be nonesense from his confused mind.
He has been rambling about horrific things that make no sense. Ghosts, demons...
He remembers nothing and no one for six weeks.
Yet they keep his journal, they pay attention to what he says without disregarding it, they wait patiently until he remembers something, anyone. All while taking care of him in a sanitorium.
Treating "madmen" like human beings makes them get better slowly but surely, instead of worsening their condition.
The Hungarian St Joseph and Ste Mary hospital is the foil of the London Asylum.

So it’s easy to fill in what Agatha refuses to tell Mina about Jonathan’s ramblings as just general vampire stuff, but I think we get a lot of clues about what secret she’s keeping, and it’s not that.
For one, she doesn’t tiptoe around saying it included talk of “blood and demons.” Mentioning vampires is no worse than mentioning demons, so if that was the Big Secret between him and God then she’s already betrayed that trust. Also, the villagers at the beginning of the book whispered of vampires and witches and the like, so it’s not some unspeakable word Agatha won’t repeat.
And then there’s this:
Sister Agatha . . . tells me that he raved of dreadful things whilst he was off his head. I wanted her to tell me what they were; but she would only cross herself, and say she would never tell; that the ravings of the sick were the secrets of God, and that if a nurse through her vocation should hear them, she should respect her trust. . . . She opened up the subject again, and after saying that she could never mention what my poor dear raved about, added: 'I can tell you this much, my dear: that it was not about anything which he has done wrong himself.”
At first this may seem like a non sequiter, but if you take it in the context as a response to what Jonathan was raving about, it feels very pointed. I feel that this is brought up because she said it to Jonathan himself. That his ramblings were of guilt and despair over what happened to him, that now he’s unclean—just like Mina will weep over later after she falls into Dracula’s power.
Put the pieces together, and you have Sister Agatha saying that what she heard during Jonathan’s fevers are secrets she can’t betray his confidence for, even to his wife; that it’s likely something he felt guilt over and had to be told is not his fault; and that it’s of a topic so dark that Sister Agatha hesitates to repeat it.
It all adds up to Jonathan’s ramblings being about being violated by Dracula: metaphorically for certain through the blood drinking, possibly also sexually. It makes Agatha’s insistence that it wasn’t his fault make much more sense, but also makes her care that much more powerful. Even today it’s rare to get a narrative sympathetic to survivors of assault, let alone male survivors.
(Others have also spoken of how Saint Agatha is the patron saint of rape survivors: who they could pray to for support and intercession when they’re suffering. If purposeful, that would be a VERY heavy-handed allegory in her care for Jonathan. But even if not, all the other context is there.)

I love Sister Agatha's voice!!! The subtle smile in her voice when she says "He has won all hearts by his sweetness and gentleness.", I could cry.
It kinda stresses how much longer the postscript is than the actual script ijopegr. Possibly she couldn't focus with Jonathan awake, asking if she's remembered to tell his boss that he was a good boy and apologizing for having no money to pay for the hospital and did she tell Mina he loves her yet?

That letter sent by sister Agatha is so kind, and so soft.
I love how it repeats that Jonathan has been getting well despite his brain fever, and how he has retained that sweet, and gentle demeanor that saved him in Transylvania.
Despite being bedbound, forgetful, and talking about demons and poison Jonathan never forgot that other people are the reason for him being alive and human today.
Just like the villagers of Transylvania, sister Agatha and the nuns of Budapest were moved by Jonathan's kindness. Once again we humans survive through hell and back because of the kindness of other people.
And so, she wishes that the amazing young woman she hasn't met in person, but has heard about for a long time has a happy marriage with her english boy.

Mina's and Lucy's entries being on the same date makes them be in conversation with each other
-Mina writes to Lucy, and Lucy writes in a journal for the first time to "imitate Mina".
-Mina ends her entry by explaining why she's sharing it, wishing Lucy to be happy: I do hope you will be always as happy as I am now. 
-Lucy answers:  I wish she were with me again, for I feel so unhappy.
At the same time, Jonathan and Lucy parallel each other.
-Jonathan cannot remember what was done to him, and he's scared: he does not remember anything that has happened to him [...] His fear was of great and terrible things
-Lucy cannot remember what was done to her, and she's scared: It is all dark and horrid to me, for I can remember nothing; but I am full of vague fear
-Jonathan is weak: so thin and pale and weak-looking. [...] He is only a wreck of himself
-Lucy is weak: I feel so weak and worn out.
-Mina sees Jonathan's condition and she's troubled: [Sister Agatha] saw I was troubled
-Arthur sees Lucy's condition and he's troubled: When Arthur came to lunch he looked quite grieved when he saw me
-Both Jonathan and Lucy are concealing, for different reasons

All her old gaiety of manner seemed to have come back, and she came and snuggled in beside me and told me all about Arthur. I told her how anxious I was about Jonathan, and then she tried to comfort me. Well, she succeeded somewhat, for, though sympathy can't alter facts, it can help to make them more bearable.
FINALLY, MINA IS TALKING TO SOMEONE. Only a little bit, mind you. And only when once again very tired (woke at dawn after waking multiple times in the night) and prompted by Lucy showing physical affection (snuggling) while talking specifically of fiances... but still, it's something!
Oh I love Sister Agatha's voice.
"he would like to pay for his staying here, so that others who need shall not be wanting for help" aww Jonno
"Be careful with him always that there may be nothing to excite him of this kind for a long time to come;" and now she has guaranteed that Mina will not tell Jonathan about the spooky events in Whitby. Or at least provides incentive not to. Not that she will get this letter right away, but when she does, she won't be able to seek his comfort about these things if she follows that advice.

It may have been pointed out before, but St. Agatha is patron saint of sexual assault victims, torture victims, and nurses. It may be part of the hagiography going on with the hospital and Sister Agatha.
