I don’t really feel like the text of FE3H actually supports a reading of Edelgard having Slither-experiment-induced amnesia as a reason why she doesn’t 'remember’ Dimitri, rather it seems to me that it’s because Dimitri is just not recognizable as ‘Dee’ to Edelgard in the way Edelgard is as ‘El’ to Dimitri, for one very pivotal reason.
Dimitri lives his life looking backwards. Edelgard only ever looks forwards.
And of course they do! For Dimitri, his life is very neatly divided into two sections; Before and After Duscur. He had a happy life up until that point, with what felt to him like a complete family that was involved with him; even if he didn’t remember his birth mother, he had always had Patricia. He had close friends and was very sheltered; ‘El’ was someone new and interesting in a life that was pretty stable up until that point. She stood out for that reason, and also because it wasn’t long after she left that the Tragedy occurred. Dimitri seems to have fixated on the time when she was present in his life as ‘The good times, before everything changed.’ He thinks about that time often, idealizing it as a time he wishes desperately that he could return to. He’s also clearly aware of Arundel’s relationship to him, so he already knows that Edelgard is El, and has known that for a long time before they meet again.
But Edelgard’s life before she met Dimitri as a child was already not that great! Even as a child, she wasn’t insulated from the tense social climate in Adrestia like Dimitri was in Faerghus. It’s unclear if she even remembers having a mother (beyond just knowing facts about her), given how young Dimitri was when Anselma became Patricia, and her father doesn’t seem to have been very involved in her life. She has something like a dozen siblings, but they all start disappearing when she’s very young. For her, Faerghus is just a brief bright point in an unhappy life, and Edelgard as a person doesn’t take comfort from thinking about the past. For her, in her cell in the dark with the rats, thinking of better times that are gone is only salt in the wound. She can’t go back to that time, so she intentionally doesn’t think about it. She doesn’t bother looking into who the boy she knew in Faerghus was. She has more important things to do.
It’s not that she’s forgotten altogether, or that she doesn’t value that time; if you meet Edelgard at the tower on the night of the ball she mentions Dee (not by name, but it’s clear who she means). She also hangs on to the dagger that he gave her for the whole story regardless of route. But what she took away from that was not a memory of an idyllic time when she was happy, like Dimitri did. She took away the advice to use the dagger to carve a future. Edelgard almost pathologically refuses to look backwards. Her eyes are fixed on the future she will cut out for herself. She can’t recognize Dee, the gentle boy she doesn’t think about that much, in Dimitri, who’s been broken by tragedy and changed such that even Felix thinks he’s unrecognizable. 
And I think what reinforces this is that in Azure Moon, when Dimitri acknowledges her as El, Edelgard’s reaction isn’t that of recovering a memory, but of making the connection that Dimitri is the same person as Dee. She just had not noticed it until then.
Because to her, it doesn’t matter.
She says that to him! It doesn’t matter. ‘Dee’ is part of her past. She is moving towards the future. She fundamentally disagrees with the idea of idealizing the past the way Dimitri does, and cuts it away from herself with intent. I think there’s something to the reading that, when she’s beaten at the end of Azure Moon, she throws the dagger at Dimitri to incite him to kill her. The dagger means ‘cut a path forward,’ and Dimitri knows that. Her values of looking forward and not back are clear even in her dying moments, when she has no choice but to entrust Dimitri with improving the world from there forward.
I think it undermines Edelgard’s character to say she ‘has amnesia’ from that time. She remembers. She just chooses not to prioritize that time. Her eyes don’t stray to what is to her the darkness of her past. They are fixed on the edge of dawn.

...Three Houses really is one hell of a well written tragedy.
Like- they balanced three protagonists, all with Harmartia's that will, depending on the route, either bring their own downfall, or be overcome in such a way that solidifies the other twos fall--
And thats while maintaining three entire supporting casts, all balanced to either help the Lord overcome their fatal flaw, or enhance how terrible their fate becomes-
Like. Each Retainer is the worst (read, best) example of this, depending on the route they're either single handedly the only reason their Lord's not dead at the end, or they're the most culpable person for their Lord's fall, second only to the one to put their pointy implement of choice in their gut-
But the three lords themselves, just-
Dmitri's single minded determination for revenge, driving him beyond all reason in well in every route bUT in the routes you don't side with him, Edelgard's fixation on the future, the mounting cost only sending her spiraling ever further into her determination until the price becomes the loss of everything she longed to protect, and the cornerstone of it all, Claude, the one caught in the middle who need not be involved at all, but who's schemes and secretiveness made him impossible to trust, even as all he dreamed of and schemed for was a kinder world.
(unrelated hot take, El wins every route in spirit even the ones she dies in, the change she wants comes about even when it's in a form she could never have accepted) (fitting, for the most overtly Tragic Hero of the three of them, even on her own routes she's very Shakespearian)

Look, Rhea is a tragic figure. I feel for her. Her trauma at the hands of Nemesis and the Agarthans is vast, and the slaughter in Zanado is completely unforgivable.
But until she's healed from that trauma and doesn't blame all of humanity for that nightmare, there's absolutely no reason she should be in charge of anything. Much less the very people she resents.
The Empire was created when the Church named Wilhelm its emperor, and the Kingdom is literally called the Holy Kingdom of Faerghus because it was founded by the Church as well. It's only by looking at the Alliance where you can see how the commoners especially feel about the Church's practices when they haven't been indoctrinated.
When the priest from The Eastern Church is trying to stress how they're different from the Central Church, he says:
Their church doesn't have an order of knights.
They don't believe in using force to chastise believers.
A noble house keeps order in their territory, and they have forbidden the use of any soldiers, even for self-defense.
You can reverse engineer these to describe how they see the Central Church in Leicester: Militant, violent towards its followers, and deceitful (claiming self-defense as a shield for its violent ways).
This is correct. The Church has a standing army and a school used to train child soldiers. It punishes criminals with execution more often than not. And it actively warps major events to make people see them in a certain light.
Yes, Rhea chose to keep the peace rather than openly hating humanity. That's not exactly a kindness when she 1) makes sure most people are reliant on the church for basic needs 2) restricts access to education based on who she can control (nobles vs. commoners) 3) bans advances in technology like the printing press so she can more easily prohibit the spread of knowledge and 4) creates clones and experiments on babies.
I understand she is traumatized. I understand she is in pain and trying to protect her people from another slaughter. But the simple fact is she's not even doing that well, because she's refused to heal. Everything she does against the Agarthans is basically whack-a-mole, and she only ever punishes who they manipulated.
Hubert found TWSD in 10 years! She's had centuries! I can't even say he's healed from his trauma to make that happen, but at least he directed it to something practical that got results. So no one would suffer like he had.
But Rhea? She's content to punish and oppress humanity for being manipulated by the Agarthans. Meanwhile, TWSD experiments on children too and the Church does nothing. When Lysithea and Edelgard are the sole survivors of murky circumstances, one would think that the Church would get involved. Even for aid. But no. They had their chance to make this right, and they chose to turn a blind eye.
I cannot rightly believe that she really cares about human beings when she treats the people most loyal to her so horribly. Even Seteth! She's telling Catherine to burn down a city with people inside in the Black Eagles route, she's never once tried to get anyone to teach Cyril to read and write (Seteth was the only one interested in doing that for him), and she hid all of her atrocities from Seteth because she knew that what she was doing was wrong.
Her compassion as the archbishop ultimately comes from a place of indoctrination and control. Understandable though it may be because of what she experienced, it's still wrong. And she shouldn't be in charge of anything because of that.

replaying FE3H i find it interesting that Edelgard and Claude's preferred gifts show a varied range of interests and values but every gift Dimitri likes is related directly or indirectly to combat.
I think it speaks to Claude and Edelgard's plans for the future as well as the sides of themselves they keep hidden. Dimitri's facade as a martial hero-prince and the boar are not as harshly segregated as Edelgard's childishness and romantic nature or Claude's ambitions for his home.
Those aspects complicate Edelgard's need to be a stoic and invulnerable leader and Claudes' nostalgia and ambition for Almyra puts him at a disadvantage in the xenophobic Fodlan.
Meanwhile Dimitri's plan for the future would end inevitably in his death. This is the case even in White Clouds; he dosen't fully admit it until the holy mausoleum but he's living for vengeance for his families' death at Duscur. To that end, there's no conflict between the skills needed to maintain his princely facade and his true desire for blood.
