We can now relatively safely say that a convergence of eras happened before BotW. (I mean it was already speculated but now we have more info)

So basically, Hyrule has been destroyed once again by some type of catastrophe, and at some point after that Zonai descended. New Hyrule founded by Sonia & Rauru etc.
This would also explain how Zelda can refer to both WW and TP in her knight-blessing memory is BotW.
Would it mean something for @linkeduniverse? Not sure what Jojo imagined, but I always imagined from reading the comics that they took convergence as their LU canon?
(I know a lot of people already supported this theory already, but there were a few who thought TotK took place before Skyward Sword or something)
And no, albeit interesting, Skyward Sword split timeline doesn't make sense. I will fight you for this.

The kingdom of Hyrule has a long, long history. So long, in fact, that the events that occurred leading up to its founding and in its early years have faded into myth. Hyrule’s recurring periods of prosperity and decline have made it impossible to tell which legends are historical fact and which are mere fairy tale. However, it is an indisputable truth that Calamity Ganon attacked Hyrule and was sealed ten thousand years ago, and that it revived one hundred years ago in an event called the Great Calamity. Still, ten thousand years is an extraordinarily long time, and all that remains of that event is the legend itself. Any official documents regarding Calamity Ganon’s latest revival and the periods surrounding it were burned away in the Great Calamity, so no detailed accounts remain. As such, what is listed here is a sketch of Hyrule’s history, limited to what little information can be found today.

The Establishment of Hyrule Kingdom The descendants of the goddess Hylia, who was reincarnated as Princess Zelda, established the kingdom of Hyrule and became Hyrule’s royal family. In order to protect the Triforce, Hyrule Castle was built in the center of Hyrule, where the Temple of Time was located. The royal family watched over the Triforce, keeping its existence unknown to others.

Conclusion:
Queen Sonia was a descendant of the spirit maiden who was the goddess Hylia reincarnated as a mortal. She's a Hylian!
King Rauru was a living member of the legendary sky beings, the highly advanced civilization who originally built up the kingdom of Hyrule. The Zonai were the sky beings of legend!

The Legend of Zelda: Tears of the Kingdom and The Legend of Zelda: Breath of the Wild DO NOT break the timeline! They DO fit within the canon!
And yes, there's a little retroactive continuity at play. But that's ALWAYS been a thing; the series' chronology is pieced together seemingly at the random whims of the developers. Nothing I have seen is so completely incongruent with the lore we did know up until now that it breaks anything. If anything, it seems to clarify a lot more than not. Let me explain.
There's only ever been one Hyrule Kingdom, and it has been relocated ONLY ONCE as far as we're aware; that was in the Adult timeline, AFTER the events seen in The Legend of Zelda: The Wind Waker (and its direct sequel, The Legend of Zelda: Phantom Hourglass). This relocation in a new land, despite a century later (and hundreds of years since the Great Flood) still references the previous country and its heritage.
We have also known in canon that a sky civilization founded and built the kingdom of Hyrule, ever since The Legend of Zelda: Twilight Princess. These "sky beings" had developed a highly advanced civilization, built up the kingdom and then disappeared. They were regarded as closer to the gods than the Hylians, and referred to in legend as the ancestors of the Hylians. How interesting…

Consider that the founding of Hyrule, from the perspective of Breath of the Wild and Tears of the Kingdom, is so far back in time its been obscured and become myth.
"The Kingdom of Hyrule has a long history, and its origins date back to a time so long ago that it’s referred to as myth. The rise of the Demon King in that era, and the great battle waged against him, is a story known by the royal family of Hyrule but virtually unknown to all others. In the same vein, the events of later events are passed down as legends, e.g. stories of Princess Ruto and Nabooru aiding a hero and a princess against a man with evil ambitions, a.k.a. the events of The Legend of Zelda: Ocarina of Time.

As stated in the quote further above, one of the few verifiable facts from Hyrule's ancient past relates to the ancient Calamity, which occurred some 10,000 years ago! The outcome of that last conflict with Ganon, and the preparations made against him, were all recorded and passed down. The relics they made were rediscovered and relied upon (much to the chagrin of the Hyruleans) 100 years before Breath of the Wild. There's not just a legend passed down, but records and relics. These events seem to have happened well after all the other legends.

In conclusion,
The game tells us new information to clarify things we thought we knew, but had never seen before. New evidence and new information helps inform a new evaluation of the chronology, and I frankly find it ridiculous that so many are making such huge leaps in logic trying to rectify all this by trying literally everything BUT the one solution that the game tries to spoon feed to us. End rant.

how does Ganondorf being sealed by Rauru in TotK's Imprisoning War fit into the timeline? does BotW/TotK represent a fourth branch in the timeline, and OoT take place in a branch where Rauru failed to seal him? or are there somehow 2 Ganondorfs at the same time?
I firmly believe there were “two” Ganondorf's at the same time for most of the chronology. But more precisely, there was always one Ganondorf, sealed away by Rauru, and many attempts at revival ever since. Sometimes in new bodies (Ocarina of Time, Four Swords Adventures), sometimes revived as a monster (Oracle of Ages, The Legend of Zelda), and sometimes (at least lately) they've come back as a force of nature—of pure hatred and malice (Breath of the Wild).

I've cast the Library into the Void. It is gone. So now, I'm refocusing on myself and my own well-being. The repeated drama and the constant stress of being in charge of so many people wore me thin. And I can't exactly help to fill other cups if my cup is empty, can I?

The Great Conspiracy of Hylia's Ancient Magic Wielders Who Ascended Into The Sky

1) Humans under the protection of the goddess Hylia advanced their civilization using powerful magic.
2) Because of the invasion of the demon king, the surviving humans were saved by the goddess by being sent skyward above the clouds.
3) Thousands of years later, and following the defeat of the demon king, the mortal incarnation of Hylia and her chosen hero return to the surface to protect the Triforce. Many others follow suit.
4) Humanity begins to progress once more, spreading across the world. Many groups begin to develop in their own way. One such group arises around the descendants of Hylia, calling themselves the “Hylians”.
5) Another group, proficient in magic, use their connection with the winds to lift their civilization into the sky. They maintain contact with their earthbound kin for many years thereafter. These sky folk go by the name “The Tribe of Winds”.
6) Eventually, a rivalry ensues over control of the sacred land of Hylia itself, and the golden prize kept there. Many lives are lost as the fires of war rage on. Among the combatants are some of the sorcerers, who use their powers to subjugate the sacred land.
7) The gods themselves intervene, dispatching the spirits of light to seal away the magic power those individuals had mastered; chase them out of the land of Hyrule; and banish them into the shadow world of infinite Twilight. These poor souls transform under the endless golden half-light into the Twili race.
8) The remaining sky dwellers lose contact with the surface world over the intervening years, essentially disappearing from the historical record. The remnants of their ancient civilization—sophisticated and numerous—become a mystery to the people of Hyrule.
