Favorite Crime Boss Villains
Giovanni - The Pokémon franchise's original Big Bad and longstanding uber-villain, Giovanni is the boss of the Team Rocket criminal organization. Through much of the franchise such as in the Pokémon the Series anime, Pokémon Origins OVA, Pokémon Adventures manga, trading card game, and recent video games, Giovanni is depicted as someone who's a fine medium between a Moriarty and a Xanatos. He's powerful and power-hungry, utterly without moral scruples, and holds an ambition to spread his criminal empire across the entire world. He's also a meticulous schemer, a competent businessman, and a suave, charismatic figure as respectable as he is fearsome which is why he draws in so many loyal goons.* All of these factors have granted Giovanni his longevity. He's just too iconic a bad guy to keep down.

Wilson Fisk - If you want to see the ultimate fictional caricature of a criminal mafioso, look no further than Marvel's Wilson Fisk, better known as the Kingpin. As tall as he is wide, with a big bald head and fancy white suit, and often seen walking with a cane or chomping down on a cigar, the Kingpin is an inherently silly character....which is what makes it so impressive that he's actually played so utterly straight that all that silliness loops back around to making him terrifying. He's the ultimate, most literal example of a mob boss who makes themselves up to be some kind of classy, distinguished gentleman but in reality is a brutish, monstrous thug, able to crush anyone who displeases him with his bare hands. Fisk has appeared in multiple media throughout the years and has been superbly portrayed by the likes of Stan Jones, Walker Edmiston, Roscoe Lee Browne, David Sobolov, Gregg Berger, Travis Willingham, Jim Cummings, Tim Blaney, Michael Clarke Duncan and Vincent D'onofrio.

On Alternate Universes
When the greater Marvel or DC universes brings these up, it's usually to ask shallow questions along the lines of "What if X, but bad?" and I think Marvel's stable is sitting on something that could be fairly massive, if it dared to implement it.
Take Wilson Fisk. Dude is usually depicted as the son of a hoodlum, born out of and destined for inner-city-bound moral decay, but with ambitions of being perceived as a member of the high crust. Canonically, he constructs a persona out of whole cloth and variably succeeds in inhabiting this idea of Wilson Fisk the spice merchant, Wilson Fisk the humanitarian, Wilson Fisk the independently wealthy.
What if he'd been serious? What if he'd left his roots completely behind, swore off his father's influence, and actually developed as one of Manhattan's leading humanitarians? What if he funded the Arts and Sciences with no ulterior motive?
I'm guessing that what I'm really asking is who would step up to fill the power vaccuum.
