Rewatching MGS3 when you know everything about Zero and Big Boss's relationship makes all the little exchanges between them so much more clear. By little exchanges, I mean all the times Snake doesn't want to do something until Zero tells him to do it, which happens so much throughout the game. Ignoring the obvious one of Les Enfants where Zero completely violated BB's consent and trust. But to focus on Mgs3 's dialogue instead as those little moments.
This one being a well known example in the begining of the game. Showcasing John's lack of care towards peers yet deep cut loyalty to superiors.
That notion also connects to what he says to The Boss in the begining of the game.
When I first played MGS3 and heard Snake talk about his loyalties it was honestly quite disturbing, of course a 1960 army man will have a deep patriotic value, but knowing Metal Gear and knowing he was probably already being used without his knowledge, his deep devotion to a country that doesn't care for him just hurts to see.
There's also another scene I can't get out of my head, following more up with Zero as I intended.
The subtle scene of when John goes to shake hands with the President. He never drops the salute to shake his hand until it pans to Zero's face falling next to Paramedic. While it's a very missable detail it's one that I can never stop thinking about whenever I replay/rewatch MGS3.
The fact that John is also looking at Ocelot out the window in this scene also makes me think about how John thought about the building grounds of The Patriots in general. I mean, literally every founding member of the Patriots is in the room with him (also more meaningful with the fact Ocelot isn't in the room, metaphorical for how he left the Patriots later harhar)
Metal Gear Three will always get me thinking of the beginning of the Patriots and how so much of it was just John following Zero, how out of control and depressed John must have felt.
I don't think it's talked about enough that Kaz had to take the Wolbachia vaccine and became sterile as a result.
He sounds so bothered and upset in this tape. Kaz is so protective of children in this game, the only adult who cares for their safety (to the point it's part of the gameplay and Kaz can end your mission if you kill kids) and now he was robbed of having his own child.

You can't tell me Miles isn't the (physically) clingy one in their relationship. Phoenix wakes up most mornings halfway to being suffocated to death by his husband lying fast asleep fully on top of him like a damn koala.
