I think you've kinda misread a lot of naruto there. Your criticisms of the actual writing I'd agree with, but the nationalistic bent doesn't really add up.
For one, Obito and Madara don't want to destroy the system, not directly. They've sunk into a kind of nihilism where they believe war is inevitable due to human nature, so they want to trap everyone in the infinite tsukiyomi - a dream. They're avoiding reality, not wanting to actually deal with the corruption of the system and instead play in fantasy land.
Pain is shown to have been largely in the right for founding the Akatsuki to help the land of rain, only to be lied to by Obito. He believes the plan is to use the tailed beasts as a deterrent - nukes basically - to prevent war through mutually assured destruction. Their intent to help a war torn nation wasn't rooted in opposition to the system, and only through Obitos manipulation did he directly go against the leaf - under the pretense of giving magic nukes to everyone. Talk no jutsu was naruto convincing him there was hope for the world and the cycle of violence wasn't inevitable, as he confronted pain - very on the nose I know - and walked away able to forgive him.
Sasuke is also not depicted as "bad" for opposing the village. For most of the series his motivation is to kill Itachi, who he thinks wiped out his people. Itachi believed in the "Greater Good" and went along with the village's genocide of the Uchiha to make sure Sasuke was spared. When he died he intended for Sasuke to go back to the village not knowing what really happened.
However, Obito gets to him and tells him the truth, that the village committed genocide. Again Sasuke is not shown to be in the wrong for hating the village for this - Naruto never tells him to forgive anyone, or justifies what happened. The elders that made the decision are always shown as stubborn and antiquated - most notably opposing tsunade at every turn, someone who's genuinely looking out for the people.
Sasuke is only shown as bad when he starts doing things like sacrificing Karin and murdering Samurai who were a largely neutral party. His opposition to the system isn't evil, as naruto himself is trying to change it, it's the fact he's replicating the same callous murder that traumatised him. It's about a vicious cycle of violence.
During the war, when sasuke meets itachi again, it's acknowledged that itachi made a big mistake in just going with the leafs will and apologises. After this, sasuke goes to resurrect the previous Hokage to understand why things are the way they are and develops his view of how to fix the system from there, up to the end of the war.
The sage of the six paths also is shown to have fucked up by favouring the son that argued for unity, over his son who argued that it would just lead to blind conformity to the system - he showed favouritism when there should've been balance, yin and yang.
Ultimately every previous incarnation of the argument made the same mistake - blindly going for unity with everyone, leading to them ignoring problems with their system for the sake of a false peace. Naruto surpasses them by comprising with Sasuke, reaching an agreement to both rule the village, with Naruto from the front as a symbol of peace and sasuke at the back able to keep an eye on problems caused by the system.
Are there problems with this? Abso fuckin lutely, the vicious cycle is baby's first criticism, a very neoliberal view of how systems affect people. Naruto does still conform to the system and only seeks to reform it, not replace it. Violence isn't just caused by individual hatred, it's by the ruling class using the system to their own ends. And while compromise and slow change works in some situations, something as awful as the shinobi system that uses child soldiers and destroys nations shouldn't be approached with a slow liberal form of change.
But naruto isn't "Japan stronk" it's about confuscionism - ideas of unity, balance and the pointlessness of revenge. I'm not defending kishimotos writing here, Kaguya was an asspull, but it's not some "go Japan" propaganda.
