Yes! Yes to all three - but only Eclipse had to learn. For Sun and Moon it was part of their programming, part of what made them suitable for work in a daycare, and Eclipse as a byproduct of their shared AI mode got a good bunch of the same knowledge.
For him, however, it's a bit spotty, and he struggles to remember signs he hasn't used before. It's a recall issue - like a misplaced memory, and upon recall he doesn't quite know where it is, like searching through way too many folders and sub folders for the right file, and the search function is broken. Once he uses the sign, and thus makes his own memories with it, it solidifies as knowledge and he will access it faster next time. The same applies to signs he simply doesn't know at all, of course - there are still plenty of that, as he was neither a controlled nor an expected experiment.
With four hands it also can happen that he gets too excited, and maybe signs simultaneously, making it all impossible to follow, or that he simply switches hands he uses to sign depending on whatever task he's multitasking with. Can be a bit tricky to get used to, but he tries his best!
And, while you asked about the boys only, I'd also add that Y/N knows a few basics, too - somewhat biased basics, as they learned during their training period, but during missions it's sometimes vital to communicate with a partner and stay silent, so all agents get a crash course!
