Due to Serena and Yveltal being bonded/soullinked, Yveltal being put into the Ultimate Weapon was also a joint experience for Serena. Their connection is similar to that of other human-legendary bonds, though due to Serena's propensity to bond very fast and deeply with other pokemon, her bond with Yveltal is far deeper than that of others in the same position.
Yveltal's pain is Serena's pain, and vice versa. Their emotions can imprint on one another, they can communicate over vast distances, and they can tap into one another's mind spaces and project themselves there. Even as of late, they share in one another's memories in the form of dreams. A testament as to just how far and deep their bond has developed.
At the time of Flare, however, Serena didn't fully understand her connection to Yveltal. She had met him once as a child in Santalune Forest, a spot Serena was always drawn to as Yveltal often frequented it. It wasn't until Yveltal was captured and placed into the Ultimate Weapon that Serena began connecting the dots.
For the both of them, it was single-handedly the most painful, torturous, and agonizing experience they had ever had thus far - and Yveltal had been alive for thousands of eons up to that point. For Yveltal, it was far worse as he was the one actively in the weapon.
It felt like, piece by piece, parts of his soul were being ripped away. He couldn't think or comprehend anything that was happening around him, or happening to him - all there was was a searing, white hot pain. An agony so beyond his comprehension that, to this day, he doesn't know how to properly explain what he went through. No one but Serena can truly understand how it felt and what he went through.
There was an unrelenting cacophony of souls around him, those souls of both people and pokemon alike that had been used to power the weapon both in the past and in the present. He could hear and see them all, crying out in anguish, in anger, lamenting without stopping. Cursing and besmirching him, their souls unable to be collected and ferried to the afterlife. They lingered in the weapon, bound to it - a fate worse than death.
It all was like a nightmare that both of them couldn't wake up from. It was a genuine miracle Serena was able to function through the agony, moving entirely on autopilot and feeling as if she were submerged, in a far away place from everything that was happening. It was during this event that she managed to tap into Yveltal's mind space for the first time, in a desperate bid to try and rescue him - to no avail.
She would bear witness to it all. The howling souls and screams from the damned, the horrific agony, and a tortured being she could not reach. All of her nerves were alight with fire, where even a simple gust of wind felt like thousands of razor blades slicing into her. No matter how hard she tried to reach Yveltal, he only grew further and further. As hard she she ran, she was not fast enough to catch up to him. Serena would watch as he wept, tears of black pooling like ink around his feet. Any words exchanged were garbled, her throat became raw with how hard she had screamed, doing anything and everything in her power to try to reach him.
Yveltal was slipping further and further, and they both knew it. Serena only grew colder and colder, feeling the pinpricks of death rising up her spine. Everything was wrong. Despite it all, Serena knew she had no choice. She wept silently during her run through Flare's HQ, in part from the pain, and in part due to Yveltal's treatment. For a being that was so integral to Kalos' history, one that had been through constant mistreatment and ire, to now be tortured and used to evil gain was nothing short of infuriating to Serena. Through it all, in feeling both his agony and anguish, her one and only goal was to get Yveltal out. To free him from his shackles, an arbiter of his agony.
She hadn't even registered when her friends left her, dealing with countless Flare members all on her own. They had been the final obstacles in her freeing Yveltal, and she wasn't about to let them stop her.
After Yveltal was freed from the Ultimate Weapon, and everything was all said and done, the effects of the weapon is still lasting on the two of them. They both experience bouts of chronic pain, manifesting in various forms. It can either be a debilitating headache, full-body soreness, or pain in certain areas. Other times, they feel nothing but numb - a static that takes over akin to a limb falling asleep. This is accompanied by a deep coldness, to the point where their skin feels several degrees colder than normal. It is random when it happens, but is a chronic set of side-effects they have to deal with for the rest of their lives. Pain medication doesn't do much to alleviate any symptoms, as the symptoms are simply too strong for anything to actually be of help.
Serena hasn't really spoken to anyone about any of this besides Yveltal, naturally. Their situation is so unique and so specific to the point that no one would be able to really relate. All she's ever really told people is that she has flare-ups of chronic pain sometimes, but not the extend behind it or what has caused it - after all, would anyone believe her anyways?
