I know I’m really late to the party, so it’s possible this has already been pointed out in full, but if it has, I haven’t seen it yet. So:
“Why is Simon surprised Grace is upset when he kills Tuba, she literally told him not to?”
Easy answer.
Because he’s following her playbook to the letter.

Grace didn’t say “I don’t want to do this”. She said “let’s wait to do it until it’s less dangerous, let’s wait until there are more of us.”
Simon listened. He did wait until it was less dangerous. And when he saw the opportunity, he took it.
And, of course, there’s the underlying beliefs that caused, supported, and then justified this decision for him:
Simon was following their established protocol, rules, and beliefs. Of course he was surprised: Grace was the one acting out of line for their existing dynamic.
In conclusion: Grace, baby, how’s the mirror look?
