Rereading ATWQ and dear God it is so obvious in hindsight how much Dashiell Qwerty is trying to help Lemony.
Just in the first book:
-When Lemony first asks about legends, he specifically namedrops Dame Sally Murphy
-Repeats himself later when Lemony didn’t take the hint
-Is the one that first brings up the inter-library loan system
-When Lemony doesn’t see how it will be useful to him right away, explains/suggests the coded message technique
-Is the one to hint that the Bombinating beast has been swapped with another item
Like Lemony thinks he’s being so sneaky and meanwhile this poor punk VFD librarian is going *HINT HINT NUDGE NUDGE* as loud as he can in a library.

Rereading this scene with the realization that Sally was working for Hangfire because he had Lizzie hostage puts a whole new light on it.
She was frightened, not only because she'd just almost drowned, but because Hangfire was gone. And with him gone, without having released Lizzie like he'd promised, there was no way to find out where she was.
Which would also explain why she didn't want to talk to them. No doubt she was warned to keep quiet.
"I have my family to think of-" Still trying to keep of the charade of Mrs. Sallis? Or did she consider her apprentice Lizzie family?
Hangfire was the only one who could help her...because otherwise Lizzie would be lost forever.
And she told Lemony to get out after he revealed he was part of an organization, because she thought he meant the Inhumane Society.

In all seriusness can I say that I always pointed this as a genuine question and not an attack? I mean it's rude and I can't blame Theodora for getting mad and considering he is being a dick just cause, but I always read it as "Lemony has no idea how to deal wich people and says the first thing it comes to his mind unless he is activally trying to manipulate them" or alternativally "I'm readimg this kid as autistic coded and no one can stop me" instead of a moment of genuine disrespect towards Theodora (he has a lot of those, but at the moment he doesn't known her yet and doesn't see her as an active oponent).

Where did the Inhumane Society keep Lizzie Haines?
They couldn't have kept her in the Sallis Mansion, because Lizzie's mentor Sally Murphy was there in her role as Mrs. Sallis, and Sally was likely only working for the Inhumane Society because they had Lizzie hostage. Besides, Lemony and Moxie searched the whole place, and didn't find her.
They couldn't have kept her in the Colophon Clinic, because otherwise she'd probably have been chained up with Cleo in the basement. And then the building was destroyed, and they certainly couldn't keep her there after that.
They couldn't have kept her in Wade Academy, because Sharon Haines was there, and Sharon was only working with the Inhumane Society because they were blackmailing her with Lizzie's safety.
What other headquarters does the Inhumane Society have?
I'm concluding that they probably just kept her in one of the many abandoned buildings in Stain'd-by-the-Sea. Probably drugged with laudanum.
