Plus we also have to take into consideration that the person who proposed the Quirk Singularity theory proposed it at the very least well over a century ago, when the study of Quirk genetics was likely in its infancy and thus any degree of knowledge was incomplete at best, or outright based on deeply flawed logic at worst.
For all we know, it could basically be the Quirk equivalent of Malthusian philosophy, where the end conclusion only sounds reasonable if you completely ignore the possibility for society to evolve beyond the current state of affairs and assume that society will only remain at one point forever and ever. (and hey, it wasn't THAT long ago when people believed in quack science like phrenology, or that the sun orbited the Earth in a geocentric orbit).
Or, as it's likely, the doctor based it on the time when Quirks weren't as well integrated into people's bodies (ie like if every person was like Izuku with One For All, except that was the typical state of affairs back then) and thus the danger was much more evident. A case of logic that might have made sense back then if you tilt your head, but much like the Doctor himself, never really evolved beyond that point to consider the current state of affairs.
Like @anarchistauthor notes, the narrative likely frames the QST as being another extension of the serious societal problems that comes from being so hero-centric at the expense of actually evolving their understanding of Quirks and its effects on how society functions. In a world that didn't treat heroism as the end all be all, there would probably be far more methods in society to acclimate and adjust to how everyone having superpowers would affect things. Better infrastructure to avoid them being so easily damaged, better health services to help those with difficult to use powers, etc.
(and maybe they would have used their powers to evolve their ability to increase human potential, like traveling to deep space, given that was mentioned as being something that got tossed to the wayside after superpowers became humanity's primary fixation.)
So really, the issue isn't with Quirks themselves, but rather the result of a superpowered society never really adapting their society to better consider how powers would actually work, and instead taking the most narrowly defined way possible of handling it, or just flat out telling people to "shut up and deal with it" basically.
I love this because it's honestly great worldbuilding and touches on things I've been working on in my own MHA fic.
Like while the world has a hero focus, how much support is actually given to kids to help the understand their quirks? Feels like so much of their "training" is left up to them.
The society of MHA has serious issues but the solution to those issues is not making everyone "normal" it's making everyone *equal*

Something about Yang and Ruby missing pieces of themselves when they arrive in the ever after, and the way they gain those missing pieces back.
The way Yang would’ve had to give up the feeling of being loved to get her prosthetic arm back from Jinxy which, ironically, is how she lost her flesh and blood arm in the first place. She jumped in to save Blake back then because she loved her, and back then it wasn’t a fully realised romantic love, but it was there and it mattered. Still matters.
Something about Yang seeing her old self in Herb’s fog, and knowing that she herself is whole and complete, and she doesn’t need to undo the recovery and progress she’s made just so she’s ‘whole’ in the eyes of the world. She said it herself:
“If i’m missing something it’s not because i’ve lost it, it’s because I haven’t found it yet.”
Something about her final missing piece being Blake’s love, knowing that Blake feels the same way about her as she’s always felt for Blake. The two of them make each other better, and they complete each other while also being wholly complete themselves.
Something about Crescent Rose being Jaune’s token of hope that he held onto the entire time he waited for RWBY to fall. His last tether to the Remnant he knew.
Something about Ruby getting Crescent Rose handed to her by Jaune shattering her hope completely. Instead of it being a comfort, it now feels like an obligation. A token of the burden she carries. It worsens the spiral she’s slowly been slipping into since well before Atlas ever fell because now she has no excuse not to fill the leadership role again.
Something about how, ultimately, Ruby chose to have Crescent Rose back because she chose herself. It wasn’t pushed onto her like every other responsibility has been. She wanted to be herself, and she now knows that the girl she chooses to be is enough.

That's a thought. Post Salem team RWBY are going to be super famous. And I wonder how each of them will handle it.
And how their parents will handle the girls being the most famous people on remnant.
Everyone is gonna know their names, that's for sure.
I've been thinking of writing a...prequel of sorts to both "Trust Love" and "SREN" dealing with the aftermath of ending Salem's threat.
It's definitely a fun idea, like what do you do now? The thing you've trained for, sacrificed for, bled for is finally over. So what's your next move? After a vacation that is. (And now I'm kind of in love with the idea of RWBY finally taking a vacation somewhere)

If anything I’m sure Yang’ll have a fan club once she lives in Kuo Kuana. With how sociable and helpful she is living in a close knit community like that it’d be hard for her not to be well known.
Y’know, aside from the whole being a human and being the girlfriend of the chief’s daughter thing.
Not to blow my own horn but yeah in my fic, SREN. Yang is a full-time huntress in Menagerie and is well known and respected.
I don't think the Faunus are even remotely as bigoted towards humans as the humans are towards them.
It's just that they've been given a lot of reasons to mistrust. Given enough time and good deeds I'm certain Yang would become beloved.
