This could sound like a reach but I think Brenner and Virginia were having an affair (Sidenote: I also think Henry knew and that may be another reason why he is so miserable in the Creel family flashback scenes). Brenner's tactic appears to be forming relationships (not always romantic) with women and taking their children (Maybe this is what he was trying to do with Joyce?). He did it to Terry, he tried to do it to Joyce(?), and I wouldn't be surprised if he did it to Virginia. 

There is also a possibility that Virginia had an affair thinking it would be financially beneficial. Selling Henry to Brenner and expecting to be paid but... we saw how that panned out. I wouldn't be surprised if Virginia was planning something similar to Lonnie's attempt to get money from Will's death. She is essentially equal to him when it comes to being the bad parent. 

On another note, I'm 90% sure that Henry already went through some experimentation before The Night. S2 parallels for sure of Virginia taking him to The Lab since Brenner called it a "hospital" before in this season. 

(edit: S3 Karen was about infidelity and she was almost killed because of it. Brenner also tries to appease her in S1. He doesn’t speak to Ted the entire time and the framing acknowledges that. Ted is being blocked off. Comparing to the scene before Brenner, Ted is shown completely visible multiple times. SO, Virginia having an affair isn’t impossible.)
