Ohhhhh This would make sense! A lot of Agasa's "friend"/acquaintance/people he knows through science are canonically somehow linked to the Org (there was the Miyanos, that he knew a bit, and I know there's other as well.) Though I prefer the idea of him as a traitor who left.

It would also linked to why he insisted so much on Shinichi being careful! And why he keeps giving Very Dangerous Toys to him.

I feel like at first it wouldn't change much from canon, except that Agasa, Yukiko and Yusaku would have a bigger understanding of what they're facing, but Agasa also left a long time ago (I think, before Shinichi's birth, maybe right before or just when the Miyanos joined) so this is literally the past knocking on his door.

What would change, though, is when Haibara arrives, because I feel like she would be able to sus out that Agasa is/was linked to the Org. Shinichi wouldn't even think of it (because it's Agasa) but Haibara is too paranoid not to.

This would also cause conflict between Shinichi and Haibara. Because she'd insist he be careful with everyone, while he'd insist that it's Agasa and he's harmless.

But also, even when the truth is out, I feel like Shinichi would forgive Agasa quite easily.
