Let's talk about this moment real quick. Spoilers for Dual Destinies, especially the final case:

I've made me jests, but...
Athena isn't confused here because she's stupid.
She's confused because she's spent the better part of 7 years training, studying, and fighting her inner demons for the sole purpose of saving Simon. He was (and still is) one of the most important people in her life and now he's saying that it isn't? After all of this?
Simon is a key part of Athena's trauma, that he'd go and throw his life away for seemingly no reason at all (her memories of UR-1 blocked out with only the grim setting of the courtroom he was sentenced to death in being vivid). Her mother was dead, Aura was no doubt incandescent and wondering why Simon is covering for the true killer, and she was sent to Europe away from her friend Juniper (though they did exchange letters).
The day Phoenix inspired her to pursue a career as an attorney, she had some way of reaching out to and maybe even saving someone she knew from her past. The last tether to happier days in the Space Centre before UR-1, one that knew and forged a strong student-master bond with her mother Metis Cykes. Fighting hard to break out of her shell and become as physically and mentally strong as she could. She says as much during her conversation with him above, and to Phoenix & Pearl in the detention centre earlier that day/

She practically changed her entire personality over that period of time to be as strong as she possibly could be - enough that her childhood friend didn't recognise her at first:

All driven by a desire to salvage what she saw as a terrible mistake. If she could save this one person from her past, then perhaps they'll both have a chance at making peace with what happened that day.
With how well Simon knew the Cykes - seeing them for more than their stoic and awkward exteriors - it's fair to say they were familiar with one another. Athena's fixation on him is partly a result of trauma, yes, but it also speaks to unspoken happy memories of this black-clad dork who visits her mother and seems to understand her better than most anyone else did... even compared to her mother, it felt at times.

And he does understand her, knowing how to push and test her abilities in court and forming silent plans to catch the phantom together despite spending 7 years apart.
One of the bad endings for Turnabout for Tomorrow - where they fail to crack Simon's testimony - mentions that Athena left the office after the fact. Ignoring that they skipped over Clay's trial for a moment, we hear that Apollo and Phoenix take this event rather poorly, yet we don't hear a peep about Athena:

I can only speculate. Maybe that's the point; leaving us to wonder what Athena did after she failed to save Simon from his execution date. I'm sure Simon died reassuring himself about how Athena no longer has to bear the guilt for her mother's death. But I doubt that's any comfort given her intense reaction to re-living memories of failing to save him the first time.

Near and dear. Again. She's already failed to save someone she describes as near and dear - on par with Juniper at least - and she's left frozen in shock at the prospect of failing a second time.
She's confused by the notion that Simon's life isn't important because of just how much she values it. How she had no option but to save him, or be locked back into that dark place she entered when that horrible trial ended - knowing she's failed a dear friend because of how foolish she is.

Timeline (1986 - 1996): Scott didn't want to write up his own file. Something about a conflict of interest. So here I am. I choose to believe that means he sees me as capable as himself, since Scott otherwise takes his duties as a TB pretty seriously. There are still a ton of personal details I wasn't able to get from Scott directly, but I did get from Jean with Scott's consent, and I'd say that's about as good a verification as any.
Scott has had a rough life, but what he went through wasn't what entirely made him into who he is. When corresponding with Alex, it sounds like Scott was always a bit of a quiet kid, the kind who preferred to play around with his LEGO bucket than go outside. The family moved around a lot, which probably didn't help Scott with making friends. That's probably why he seemed to cling to Alex in these days. Even though Alex was super-young back during this time, he still vividly remembers Scott being very protective, helping Alex with his math homework and cleaning him up whenever Alex got scuffed up. Poor Scott might have been able to catch up on his social skills, were it not for everything that came next.
Timeline (1996 -1998): Now, even those among us here on Stars & Stripes, the full details of what went down at the Starcore Incident remain unclear. We have a prevailing theory, but pending the approval of an actual, real-life alien onto the Brigade (Rick himself has been vouching pretty hard for this Marvel guy, so it shouldn't be too long), all we know for certain was that Canadian billionaire Peter Corbeau wanted to get humankind into space, and someone else didn't want that. And because Chris Summers was the chosen pilot for the spacecraft and invited the rest of the family to the lunch site to watch him fly off, they all got caught in the crossfire.
First, Scott watched the spacecraft carrying his dad get shot out of the sky. Next, his mother rushed him and Alex into a convoy and rushed off the launch site as it was being bombarded from above. Scott's mom didn't get far and was swerved off the road. Pinned to the car from the wreck, she pleaded to Scott to lead Alex into the woods and keep him safe, but the brothers only made it out a little bit before Alex broke down in hysterics. As Scott tried to tend to Alex, he saw from afar two figures aiming a shot. When Scott shoved Alex out of the way, the blast that hit the ground then flung Scott into the air, striking his head against a boulder and knocking him out cold.
What happened next is much less speculative, but no less nasty. That monster Essex, he somehow found Scott and took him to his clinic in Arkansas. Over the next year, Scott was kept in the clinic's basement, sedated but conscious enough to be subjected to Essex's experiments, all to extract and toy with Scott's X-Gene. What finally pulled Scott out of it was Jean, when she became a guest of the clinic herself. The connection was hazy, but the mental impression of a red-headed girl around his age gave Scott enough focus to finally escape. His optic blasts cleared an entire concrete wall, and Scott blindly ran off into the Ozarks.
Waking up a year later, clear across the country, and suffering not only from intense migraines, but what seemed like lasers bursting out from his eyes to say that Scott was overwhelmed would be an understatement. This was how he fell prey to Jack Winters, a jewel thief who was operating in the area at the time. Winters came up with half the solution to Scott's optic blasts, and gave him a nice pair of Ray-Bans. They weren't as effective as his later custom ruby lenses, with Scott literally burning through his shades over time, but it was enough to entrust Scott to Winters, who became his lookout and accomplice in his crimes.
Scott's blasts would still sometimes get out of control, and enough random arsons made in this stealing spree caught the attention of Agent Duncan, who then reported the situation to the Professor. It all came to a head when Duncan assembled the local law enforcement to corner Winters in his latest raid. Desperate, Winters opted to hold Scott hostage, only to find his body becoming immobilized. The Professor then telepathically instructed Scott to exit the store, where the two then had a more proper introduction once the cops rushed in to detain Winters.
Timeline (1998 - 2004): With the help of Agent Duncan and Professor Xavier, Scott was sent to live with his grandparents in Alaska, where he lived a much more stable Iife for the next few years. Scott still wasn't much of a social butterfly, but his traumas didn't completely cripple him, either. During this time, Scott got super-introspective, getting into meditation and martial arts (Huge fan of Bruce Lee). He also got involved in his school's sailing and journalism clubs, which is how he met his one and only high school friend and confidante, Lee Forester. Speaking with Lee, Scott around this time didn't sound much different from how the rest of us know him for, save for being even more stiff and reserved. And, knowing what he just went through back then, I honestly don't blame him.
This was also around the time Scott first got into sleuthing. Not only having been victimized by forces he didn't understand, but also just insanely curious about his mutant nature, Scott first fell into his habit of never being able to leave things be. It's probably what ended up having him become one of Rick's earliest recruits into the Brigade. Scott never managed to uncover the full truth of what truly went down at Starcore, but he did at least track down Alex. He chose to remain with his adoptive family in Vancouver, but the two brothers remained in touch.
Speaking of keeping in touch, Scott maintained contacts with Xavier all throughout this time. The Professor hooked Scott up with his first pair of ruby shades, and frequently held check-ups on Scott's condition and his own private testing of his mutant power, and Xavier was completely open to any and all questions Scott had about mutants, of which there was apparently a lot. I can personally attest to this, the Professor is one of the few people Scott can become an absolute chatterbox about. He trusts him out of all of the original team. So when the Professor called Scott to come to New York following graduation to help him with a social study on the mutant experience, Scott left Alaska without a second thought.
The first day he stepped foot into the Mansion, Scott was met with his literal dream girl. Apparently, his face grew as red as his glasses, and then when Jean attempted to greet him telepathically he then rushed out of the room. The two tried again with the introductions eventually, but it would still take a bit more time for Scott to open up to Jean. All the other non-mind-readers of the First Class, it was a whole lot smoother. Scott got along with Hank pretty well. The two bonded not only on mutant issues (Scott with the social aspect, Hank with the genetics), but also because the two now had a sparring partner with their martial arts hobbies. There was a brief pecking order once Wren entered the picture, one that Scott didn't feel like dignifying and let Wren believe she was the leader of their little group, for the time being at least. The two even worked together when Bobby got into his legal troubles, and because of that Bobby was especially fond of the two of them.
Soon enough, Scott found himself in a friend group he could trust and depend on, and he believed in the Professor's whole dream wholeheartedly. So when the Brotherhood invaded Santo Marco and created an an international incident, it was a lot for Scott to take in. He looked for the Professor for guidance, only for Xavier to shut himself off entirely, taking the whole situation even worse. Hank told Scott and the others of the whole history between Xavier and Magneto, and the story sparked something in Scott. With a little encouragement from Jean, Scott first rallied the rest to take action, and then cajoled Xavier to let them take their training to the test. It took a lot of convincing, but eventually the group piled into the Professor's fancy private jet, ready to sneak into Santo Marco and change history.

I get what the writers are insinuating here but given Athena's track-record for being very wrong about romantic attraction, I don't have the best of faith in her judgement.
Juniper's the most upfront about it, literally knitting a scarf of hearts while talking Apollo up like the Greek God he's named after, so I have to cut her some slack there. If anything, it's funnier that Apollo isn't picking up on any of this (either because he's gay, aro, oblivious, or all three).
It's doubly funny that Juniper is oblivious to this sort of thing herself:

Effectively we're standing in a room with three romance-blind idiots where one thinks everything she sees is romance, another can't see it an inch from his face, and the other has no idea what it looks like but tries to go all-in anyways. And that's hilarious to me.

It's too late for me to think coherent thoughts but I did want to at least call attention to this.
At the end of Dual Destinies, after the lawyers had done so much in so little time to unravel the phantom's schemes, I wanted to point out the way Simon reacts to each of them (and Aura) in their efforts. He's a pretty cagey guy - he's had a psyche tutor, a prosecutor's career and 7 years in jail to teach himself how to keep his emotions under a lid, so it's interesting to look at how and to what degree he shows trust and appreciation for the people around him.
Phoenix

Phoenix helped pull both Simon and Athena from their respective traumas and reassured them that there is no way either of them are guilty of murder. The closest to a "thank you" Simon gave him was entrusting him with the psyche profile. Which IS a big deal given it's the only tie he's had to Metis for seven years, so that more than speaks for itself. Of course he knew that Athena was the one who would make the best use of it and... well, was the defendant at the time. Still, passing it off to Wright (especially after speaking his disdain of attorneys as money-grubbing liars to his face in 5-DLC) is quite the gesture for the above reason.

I'm... lightly dubious about the relation they each have in regards to "The Dark Age of the Law". Phoenix's incident was much more unprecidented than yet another prosecutor being found guilty of murder. On top of that, Simon being responsible the people's mistrust due to his conviction is a bit silly when those aforementioned prosecutors were already found guilty.
But this isn't about that. This is about Simon and how he shows faith and appreciation of others. Joining Phoenix hand-in-hand in cutting the phantom down once and for all - a beast that Simon has abhored a lot longer than Phoenix ever could - is a pretty hefty sign that he has faith in the man. He by all rights earned it by unatangling the incident that chained him and Athena in the first place!
Miles Edgeworth

Edgeworth - as affective as his actions may have been up to this point (not at all) - had a vested interest in Simon's freedom as both subordinate and victim of what was essentially a kangaroo court. While his motives and theory on the matter went against Simon's wish to cover for Athena, Edgeworth was still the one Simon gave the honour of undoing his shackles. Quite a bit of trust and gratitude there despite their motives clashing at points. Just a shame we. Uh. Don't really get a chance to see why the two of them trust one another aside from wanting to end the Dark Age of the Law. Which sadly means I don't have much to share in this segment. Regardless, letting Edgeworth be the one to undo his cuffs is gesture enough to prove his opinion of the man.
Aura

Aura had done and threatened dreadful things to get to this point. Even still, without her hanging a guillotine over the legal system there likely wouldn't have been a chance of a re-trial to begin with (which... makes me wonder what the hell Edgeworth's been doing this entire time but anyways-). She very clearly believed Athena was the one at fault and went to great lengths to indict her, yet Simon did not waste time laying blame onto her for threatening the person he was protecting; she was desperate, frustrated and as much in the dark about what had actually happened as anyone else. Simon knew that, thanking her personally for giving them all the astronomically unlikely opportunity to finally put their phantoms to rest and apologising for the anguish he had caused through his self-sacrifice.
Simon tends to have a knack for seeing people for what they are beyond the surface. Beyond their connection as siblings, it would be easy to write Aura off as cruel and unreasonable, though we are given plenty to help us see her in a more sympathetic light despite that. Simon's self-sacrifice was a key cause of a lot of pain for her and they both share some grief over the loss of Metis Cykes. He doesn't really have a reason to drag her down any further, already feeling guilty for helping her along the path to desparation, and he already knows how she felt about his tutor.

Few people understand the emotionally closed-off and blunt such as the Blackquills and the Cykes quite like Simon does. Aura is no exception and his affection (stunted as it is) is apparent.
Athena

Athena goes without saying; of everyone in the WAA who was involved in the phantom's ultimate defeat, it was her he singled-out to thank and acknowledge for her incredible efforts in saving him from his sentance. He pretty clearly tells her in that moment that she's more important to him than his own life - a demonstrable fact given his actions and a powerful thing for someone so cagey and uncooperative to say. When the master of concealing his emotions wants you to know that you're an exceptionally important person to him in an uncharacteristically forward way, that's a huge deal.

She's the reason he went through with his conviction in the first place. He would lay down his own life if it meant she didn't have to bear the guilt of a crime so horrid as murdering her own mother. Simon even went as far as to emotionally distance himself, build up an image of an irredeemable criminal (likely reflecting how he felt about taking the blame as his mentor's/sister's partner's killer).
I suppose it helps that Athena can already read his intent through tone of voice. It means he can tease her while she knows it's all in good faith, yes, but it also means there's little point in keeping secrets from her. Now that he has no reason to do so, he's free to tell her something you would hear him say about seldom few, if any; that she is more important to him than his own life.
A Man of His Word
It's worth noting that Simon - doofus that he is - plays the whole honour-bound samurai thing straight. When he trusts you, he REALLY trusts you and will make exceptions that he wouldn't for anyone else. How do you think Fulbright got away with so much despite Simon's insistence on handling his mess on his own? The white-clad doppleganger practically had full-reign because he had, through false earnestness, earned Simon's utmost trust.
How willing Simon is to say to your face that he values you is highly dependant on how honour-bound he is to do so. Phoenix was the one that helped him and his lot on a practical level, though only have a passing connection to him. A small (but significant) gesture is plenty to get the point across. Edgeworth is a fellow co-worker, now boss, of his. How personally they know each other is for debate, but it's safe to say Edgeworth was invested in Simon's situation more than most others seemed to be. Allowing him to undo his handcuffs - those things that binded and shocked him for at least a year - a degree or two above what others who've proven themselves would get. Aura is Simon's sister. His appreciation for her and apologies for hurting her all the more through his false confession is expected even without the samurai nonsense. That Simon holds family in high-regard should not be a surprise.
Then there's Athena. Daughter of his mentor Metis, the one who guided him through his journey in psychology and even in his legal cases. The brilliant woman whom he treated as sovereign when she was alive (noted by Phoenix to be the actions of a lost soul more than anything). Athena - aside from getting along quite well with him despite her conditions - is seemingly the only direct descendant of that person, and her greatest treasure. I don't recall many people that, if spat upon, Simon would be enraged on their behalf besides Metis. Vehemently denying that she coldly used Athena for research while slamming the witness stand in anger.

Athena was the most important person to Metis so it stands that she would be very important to Simon as well. The fact that he was willing to die for her - even in spite of his sister's wishes - speaks volumes all on its own. The fact he felt the need to state outright his gratitude, how deeply he cares for Athena, for a man who'd rather let his actions speak for him? That is someone I can believe he would go to hell for and come back with a smile on his face.
Oh, and there's also Apollo.
Apollo...?
Do he and Simon even talk after the courtroom bombing? Then again, he was off on his own quest to unroot the seed of doubt in his mind rather than anything to do with UR-1 and so-on, so probably not much to say there. I am a bit surprised though, since Athena's innocence regarding Clay's murder was forefront in the lad's mind and Simon was the one to read out the forged fingerprint test that ultimately indicted her. Both of them putting so much stock into Fulbright's investigation had led Athena to be arrested in the first place (a fact Apollo is PISSED about), though neither seem to exchange words on it, nor do they the fact they were both driven by personal reasons in the trial prior to the bombing given how Simon criticised Apollo for that much.

Although... later on, Simon finds it necessary to place his trust in Apollo's "cheat" (the same power that got the boy doubting Athena in the first place, which he revealed in the section prior) in order to weed out "Fulbright"'s lies and uncover the truth about the lighter that damned an important friend to both of them.

Notice Taka leaning in ready to swoop on Apollo before Simon turns to pet him, like he's assuring the bird that there's no need to be violent with Apollo this time. Apollo is the first lawyer to whom Simon voiced his disdain for defense attorneys. He accuses him of plotting to stall for time in order to forge evidence (which - given Apollo's history - would be quite the cut to the guy). He hacks away at him freely, calling him out for being biased in the case of Clay's murder. But once Apollo made his intentions clear in his "what's faith without doubt" bit and Phoenix removed said doubt, Simon allows him to conduct himself as he wishes. Despite implying that he still isn't a fan of the ability itself.
It's a nice turnabout given how brash he was with the lad. Part of me wishes they got more - more than he did with Phoenix at any rate - but I'll leave that for another time.
So What?
The what's pretty straightforward; Simon Blackquill often shows wordless gratitude to those who aren't strictly important to him, but did help him in very key ways. He's a closed-off guy who'd rather let his emotions go unspoken, though you can usually tell when he thinks of you in a good light.
It's the times where he does voice his appreciation of others - to go out of his way to make his feelings heard by those people - where you see who he values most in his life. His sister recieves both a thank you and an apology. Athena is told that she is more important than Simon's own life. The moments do warrant it too since they take place during and after the UR-1 retrial - easily the most emotionally turbulent day of their lives, save for the incident that brought it about in the first place.

How many sleepless nights were had in the Cykes residence.
Back when Athena's ears were more sensitive, especially further back when her living space was a floor above the laboratories of a Space Centre not too far from a space shuttle launch pad.
Back when nightmares oh her mother - splayed on the repair table covered in blood she herself may have spilled - haunted the corners of her mind.
Back when she had to fight tooth-and-nail against her senses and fears to shoot up the academic ranks, studying and training in two intensive fields.
More recently when she stayed up late to re-watch her comfort show. I don't have anything nearly as poetic for this one but we can assume she was a little afraid that it was going to be canned if the trial went belly-up; another comfort taken away by death and the legal system's clammy hands.
My point is this girl is either on more coffee than Godot or her resiliant alertness is a sign of something going on in that brain of hers. And also that she needs a hug.

I was perusing my screencaps of Turnabout for Tomorrow again, which means I'm going to become very annoying about something that caught my attention again. Enjoy!

The man pretty much factory-reset himself to do his job. He HAD all of those things in the long ago. Whatever he had to do to become a spy stripped him of all that. I haven't the foggiest what he was like - ignoring my attachment to the idea that Bobby really does embody his old ideals - but no matter what it's completely gone now. What was left behind was a husk that people could only call a phantom; something apparently seen but isn't real. An illusion of whoever he's imitating.
Given that the HAT-1 was attributed to international espionage, it's liable that he's involved in his country's covert operations. Effectively broken down and built back up to become the man he is today; ruthlessly efficient and willing to do terrible things without a hint of remorse. And it's not a safe or cushy job either. Someone literally fired into a packed courtroom when he was finally outed without any room for debate. There's a lot of pressure to do things out of sight and the things done to achieve that have been utterly monstrous.
He has no face for obvious reasons. His memories would leave a tie to his old life. Personality and beliefs are out - he needs to slip into whatever of the two he needs for the job (and more importantly the beliefs of whatever government trained him). Remorse or emotion in general is out of the question, as it would have broken him to let himself feel any.

I would die to know Athena's thoughts on the matter. She relates to not having the support needed to confront the trauma of one's past (and undoubtedly the phantom's training would have such an impact). Yes, he's the one who killed her mother and turned Apollo against her, but it sounds like she recognised him as a deeply broken soul who wears their lack of humanity with pride - likely to protect himself all the more from that grim realisation.
Athena, meanwhile, has done everything in her power to face her fears. Alone at first, then allowing others to see them and help her and is much better for it. The phantom has not - and likely COULDN'T have - acknowledged the existential dread that's lashed at him since he discarded everything about himself and wore other people's faces.
I've always gone back-and-forth with my opinions on the phantom on this page. Frankly, the biggest problem with the guy is the big twist. Putting that aside, which is difficult I'll admit, there's a bit more to unpack about him than I initially gave credit for.
Tempted to retract the whole "lack of character" thing at this point...

Not me thinking about how perfectly matched Athena and Simon are and why it is they got along so well in the before times.
Both of them are pretty closed-off in their own right - Simon being Simon and Athena being allergic to people - but their respective traits allow them both to see past the surface-level stone wall they've built around themselves.
Athena can literally hear how Simon is feeling when he speaks. Even when he's actively hiding his emotions in his effort to take the fall for UR-1 she can tell off the bat that something isn't right, even if she doesn't remember what happened in the robotics lab that day. In the present she'd be able to see (hear?) past his cold and violent front. The old kindhearted Simon is still very much there (and demonstrated in his attitude to characters like Jinxie, Juniper, and Owen) beneath the surface and she'd know better than anyone else.
Simon meanwhile was best suited to get along with Athena. He's not a fan of unnecessary talk and often incidentally trains people like the Judge and Fulbright into following his non-verbal cues. Fulbright especially - having spent the most time with Simon - clocks what he wants out of him faster than anyone. It's not shown often, though viscious act aside he does show some gentleness towards younger characters like the three I already mentioned; dropping his act towards Jinxie, urging Juniper to serve her teacher's name well, course-correcting when Athena's being too harsh questioning Owen, etc. More importantly, he has a well-developed sense of others, their needs and wants. While he usually leverages that for the sake of psychological warfare these days, it could also serve as a key reason for why he got along so well with Athena and her mother. I've said it a few times already but he knows them beyond their stoic or otherwise awkward exteriors. He knows Athena in particular so well that he still demonstrates an in-depth understanding of her motives and foibles despite being separated for 7 straight years. In a mere 3 encounters (which are a few months apart!) he manages to pick up on the person she's become and acts accordingly. Jury's out on whether she ever visited him in prison in the time between, if he would even allow it.
Both characters have traits that would let them see past the other's walls and understand their needs better than most others. It's a powerful bond forged by a mutual understanding and respect for the other that few people could innately have. Even if Athena was a pain to handle in childhood and Simon is an ass today, they could tell there's a kind and powerfully compassionate person beyond those things who is worth saving - even if it meant dying or facing an unspeakable truth.
They were hand-made to understand each other.

I for one am a big fan of artists who draw Athena with some mooscle. She works out constantly and can throw a fully-grown man over her shoulder like a bin-bag, she could use some meat on those bones.

Mia and Athena would have gotten along well, I think. Hell, she'd probably remind Mia of when she was a hot-headed, often underestimated rookie lawyer in a man's world. They'd be Payne haters. The court would quake in its' boots.
You know what? Fuck it. Maya or Pearl in AA7. Maya because she'd get to OOOOH at Simon's samurai schtick or Pearl because big sister moments with Trucy, but the important part is for Athena and Mia to actually meet in canon. Give.
