This is an updated version of a post I made several years ago, expanded to include all living things in Minecraft, not just the mobs.
Have any questions about why I placed something where I did? Please check out my explanatory post here before you ask about it:
Anything marked as “confirmed” is either a real evolutionary relationship as we currently understand them, or a relationship that is easily intuited. For example, goats and sheep are actually closely related, while spiders and cave spiders can be easily intuited to be related. 
If the lines are solid, please check Google before you try to correct me - real life evolution is sometimes unintuitive! Yes, birds really are reptiles, pandas are carnivorans (which is not the same thing as a carnivore), dolphins are ungulates, and kelp isn’t a plant.
Yes, I know zombie horses exist. No, I didn’t include them because they don’t spawn naturally.  
I’ll include the same disclaimer that I included in my last post: This tree is a mixture of actual biology and my personal headcanons, and so far as I know there is nothing objectively wrong with where I placed specific mobs, but there could be a lot subjectively wrong if you were to interpret the mobs differently than I did. In other words, the biology should be correct, but don’t take this as a statement of the actual canon within the game. I should also note that this tree makes the assumption that all life originated in the overworld, rather than evolving separately in each dimension. I also included non-mob blocks and items that would likely be considered animals, or evidence of animals existing.

When you do furries of animals with weird fucked up hands (ie birds, bats, hooves) how do u make it look like the animal but also… be a hand
that depends! for all of the winged vertebrates (birds, bats, and pterosaurs) i have a variety of ways i do wings and hands, and i choose which to do on an individual basis. here, i made a little chart a while back!

when i do back wings or no wings, i just make the hands based on the feet of the animal, like for mob, shou, and serizawa.
for birdy/almost-bird dinosaury hand-wings like reigen or my fursona, i do a regular, 5-fingered hand, from which the feathers emerge. in winged dinosaurs, the primary feathers emerge from the middle digit (digit II on their 3-fingered hands) of the hand. in avian dinosaurs, 2 of the 3 digits are fully fused, but it's otherwise basically the same setup. so i have the primaries emerge from the humanoid hand's middle finger, and the secondaries emerge from the forearm (they're anchored in the ulna).

for bats- since bat wings are made of fingers rather than feathers, if i was to make wing hands it'd be like kijibayashi (the pheasant) in the first image, a fullsized, big wing with only the thumb free. this is the state of actual bat wings, but i'd give the anthro bat's thumb a similar range of movement to ours.
and for pterosaurs, i really like doing full-sized hand wings, because they have some unique anatomy that's super fun to play with.

image by scott hartman, labels added by me. as you can see here, the metacarpal bones- in you, these make up the palm, if you squish your hand a bit you'll feel them, they're long and connect to each finger- are INCREDIBLY elongated, basically making another 'forearm', at which the hand is at the very end.
pterosaurs have four fingers (with a couple exceptions- nyctosaurus have only the wing finger), three small ones making up a little 'hand', and the fourth finger is MASSIVE and supports the whole wing. contrast this with bats, in which the wing involves 4/5 digits.
when i make anthro pterosaurs with hand wings, basically all i do is add one extra finger, make the first digit an opposable thumb, and make the hand a bit more hand-like. this means that these guys appear to have only four fingers, since the fifth supports the wing. observe, minegishi:

minegishi is a kunpengopterus so their metacarpals are shorter than that pteranodon above, but you still get the idea.
(also, with regards to wing membranes on pterosaur and bat furries with hand wings.. real bat and pterosaur membranes attach around the ankle. i fudge that on furries, and have the membrane attach usually around the hip, maybe lower depending on the character. i generally don't bother to figure out how clothes would work with this, personally.)
i forgot that this ask also asked about hooves. for hooves, i generally go a pretty standard furry route and do humanoid hands with hoof-like endings, like a keratin covering on the last joint of each finger. sometimes, if i'm feeling spicy, i'll make artiodactyl (even-toed ungulates like deer, pigs, and sheep) hands symmetrical with two thumbs and two non-thumb fingers, to look like their symmetrical feet, but generally just regular hands with hoof ends.

Here's my depiction of the zomargon, from @maniculum's Bestiaryposting. Mostly doodles, because a) I'd had trouble thinking of something I wanted to draw for this and b) it's unpleasantly hot in our apartment today so I had trouble thinking of anything whatsoever, but I like what I ended up with.
The design here is pretty basic. I took the general form of an ungulate, since it's a mammal that lives in herds, then gave it stiff legs, large feet, boar tusks, and a really long nose. I earlier had the idea of the trunk ending in a hand, but I decided to go with a trumpet shape instead.
Then, the doodles. THIS is the asexual icon, "no desire to mate", and it's much nicer to be in a Pride parade than in a battle, so that's what I drew the people doing. (The blue skin is just my default for when I don't have anything specific in mind.) And then there's the zomargon being startled by a mouse (not to scale), which I included because it was simple to draw, and also it amused me. I know EXACTLY the sound it would make there, because I played french horn for a few years in grade school so I'm quite familiar with all the non-musical noises you can get out of brass instruments, but I don't know how to describe it as anything other than "sound that will make your dog run out of the living room while you're learning to play french horn" (true story).

Ran a quick poll of species to draw- Centaur and Merfolk tied! Reminded me of some worldbuilding things about Khimara (chimera) of Calibreon.
Khimara are any children of parents of two differing species- like Fauns. Less commonly non-human species can have kids together and this is one of them!
It's hard to fit all the info together but it's mainly inspired by branching evolution and stuff. My merfolk are based on Seals, and my Centaur are all even toed ungulate. I always find it funny that Whales are some far offshoot of deer so I took that to an extreme/fun level here!

The San Clemente Sage Sparrow is a small passerine bird endemic to the island they are named after, San Clemente, a Californian island. A subspecies of Bell’s sparrow, this bird is non-migratory and as such, any threats to the island's native plants impact this bird heavily. In recent years, introduced goats and other ungulates have destroyed large portions of the island's vegetation, leading to a sharp decline in the number of sparrows - in 1984, only 38 birds were found during a survey of the island. As such, they are recognized as Threatened by the ESA. In 2021, a proposal was made to change the species' status with the ESA, however, insufficient evidence was found to support the suggested increase in population size & stability that would make removing the species from the list appropriate. However, emerging studies have found that restored habitat has made a positive impact on the species' breeding success. For now, the majority of attempts made to conserve the sage sparrow are based in reducing human activity around preferred breeding sites as well as restoring damaged habitats. This has demonstrated an increase in numbers for the sparrow, though not yet enough to remove them from their status as Threatened.

Anthropomorphic animal lore (subject to change)
I have been putting off this explanation because it's been daunting to try and fully illustrate it, so i am going to sketch and infodump this out. beware of mistakes or things that don't make sense yet x,O
anthro: humanoid body plan animal
feral: regular animal body
There are 3 main anthro species in my cotl au
Unguibus: "clawed people" canines, felines, rabbits, rodents, ect.
Ungulates: "hooved people" deer, cows, elephants, ect.
Avians: "bird people" self explanatory
All of these anthros are omnivorous, although some require more meat in their diet than others. Main sources of meat in these lands would be large, animalistic insects (like the enemies seen ingame), and feral (non-anthro) species: fish, amphibians, reptiles, and birds (will be explained later)
This cannon exists in a mountainous and forested biome with valleys, rivers, and a coastline. Animals that naturally live in these biomes will be seen as colonies, villages, towns, camps, settlements, ect. in this universe. So if you wanted to see elephant people, hippo people, maned wolves, tropical avains, ect. You would need to travel out of the lands. Instead you'll find coyotes, foxes, deer, sheep, raccoons, eagles, ect.
Lands in the old faith that have been affected by their ruling bishops, however, will have different biomes and new people.

Unguibus and Ungulates evolved from their original (feral) forms due to unknown divine intervention: (they used to look like regular animals)

Ungulate and Unguibus groups hunted and ate eachother throughout their evolutionary history. They have joined together, and fought each-other all across the world. The majority of species reserve their own cultural backgrounds and histories, and stigmas to match.
Many of these species have completely different gender identities/roles and cultural norms, which I will explore in sheepfolk and catfolk soon!
For a random stigma example, cats may be called "rat eaters" due to some groups of catfolk's persecution and consumption of ratfolk and other rodent unguibus in the past.
Ungulates of species that are known to scavenge on small animals and carcasses in real life, have eaten smaller "prey" anthros in my cannon. For example, irl deer sometimes eat small animals- so in my cannon, some groups of deerfolk have worked alongside predatory anthro species that used to hunt them, like canines, in order to hunt other anthros.
Other species like sheep lived more docile lives of farming, and some avian or catfolk groups may have only fished, ect. ect.
Most of this is speculative background ideas that won't be looked into that much, because now that magic and cults have taken over and anthros have become more accustomed to living in towns and developing technology, things have mixed together enough for species differentiation to matter less and less over time. Especially in Lambi's cult.
Domestic species like dogs, cats, sheep, ect. exist either because of population isolation or selective racial purity. (yikes i know)
Subspecies exist due to geological location and habitat (ex: indian wolf vs gray wolf, brown bear vs sun bear, ect,)
Species differentiation will eventually only matter for reproduction. Foxes, wolves, coyotes and dogs can interbreed because they are all canines but a zebra and a lion could not. The world will eventually melt together and the concept of visible subspecies and breeds will be history, but i'm getting ahead of myself-
Due to the rise of deities in the lands of the old faith, there are new anthro people emerging from the likeness of the bishops.

I will have to dive into these individual species and what they look like much much more in the future. This post was a bit of a huge fucking mess of me trying to get out my thoughts.
Considering that Unguibis and Ungulates have gone completely anthro, you might be wondering why birds and reptiles can be found feral and anthro in this universe? Bird anthros were created alongside the rise of gods in order to aid them. For example, Clauneck and Kudaai. Althrough this plan did not follow through fully, as there are plenty of individual avians that lived with their own ideas, acting as regular mortals do. Reptiles had a similar treatment, although it must've been even less effective, considering flinky has no humanoid body. Most of this is going to be left up to speculation.
Another thing I will get into besides sheep vs cat gender & culture is "turned" anthros. Which are the main enemies Lambi will fight. The turning of an anthro, and the nature of your physical form changing to suit your god will also explain Forneus's size and age, Clauneck and Kudaai's size & faces, why heretics on crusades.. look like the way they do...ect.
WHOO. ALL DONE RANTING! This is might have a few contradictions in it, but I needed to vomit all of this out in SOME way. It's so hard to communicate this without dedicating all my time to world building instead of character exploration & narilamb.
All of this blurb exists because of my love for spec bio, xenofiction, and some neurodivergent need for furry media to make biological and ecological sense with their species choices because 90% of the time it does not.

10 million years from now the Andes remain one of the highest mountain ranges on Earth. They are home to a variety of species, especially ungulates, which have been able to thrive and retain a much greater diversity than most places. This is also the only place in the Americas where there are still cervids, goat-sized descendants of the small pudus that retained their non-ramifying antlers, with only a knob at the base of them hinting towards their cervid origin.
The Andes also served as a refugium for camelids, with only the vicuñas surviving there, before eventually spreading into the Pampas and Cerrado and becoming the biggest terrestrial animals in the continent.

This abundance of herbivores will lead to a discreet diversity of meat eaters. Both predators and scavengers.
The unquestioned apex predator of the area is el Jaguar de Santa Marta or Machayuq puma in Quechua (Notopardus andinus), an ocelot descendant that inhabits the highest peaks of the Andes, only sporadically facing competition from the Jaguarote (Notopardus panamericanus), a close relative whose range extends into the highland rainforests in the North-eastern Andes.
A notable scavenger is the King condor (Gymnobarbus rex) or Kuraka kuntur in Quechua, which is also the biggest flying inland bird of the continent. Thanks to their extremely developed sense of smell they're capable of finding carrion kilometers away and often bully predators away from their kills too.

so today i learned how ungulate horns have a nervous and blood supply and aren't just non-living hard tissue and ooof now i'm just imagining some minotaur angst where their human s/o is tending to their broken horn that they damaged in battle and human s/o is trying to make it hurt less and stop the bleeding and adding healing salve to the broken end while trying to reasure them while the minotaur is upset partly because of the physical pain and partly because they take great pride in their horns so a broken one hits their self esteem hard :(
Ooof, this is an angsty one, Anon! My heart!
I have a retelling of the Minotaur story on the go at the moment, and I had it so that when Asterius (the Mino) was dropped into the labyrinth as a child, he broke his right horn, and it was Daedalus (the designer of the labyrinth) who performed the caretaking role you described.
