I have reason to believe Cassie's dad tried investigating into GGY, and it didn't end so well for him.
Let's get into why...
The therapists say to patient 46 (Gregory, while under the Dr. Rabbit (Mimic) influence) that the techs were getting concerned with his diving into the system, hacking it and messing with code to change how the animatronics act. This happens multiple times:

Now, what is Cassie's father? A Fazbear Technician! Evident by the fact he has a Faz-Wrench, something only Fazbear techs own. Now this is absolutely a stretch, right? Well, it is, until I bring up this note found in the AR world:

In the AR version of the Plex, Cassie experiences personal things that wouldn't be there for other people-- cutouts of herself with Roxy, of her with Gregory (and subsequently crying when he's gone), missing posters of Gregory, eyes that stare at her, mirrors, etc. So this note is another personal thing to her, and given the importance of the other personal things listed, it's likely this note has a good amount of significance to her too. I previously thought it was because Cassie's dad had left to look into something, but I had zero idea what it could be-- until now.
Either the note was placed by someone else to cover up her dad's disappearance (more likely, death), or he left it there knowing he'd be gone longer than normal while looking into this mysterious GGY. With people repeatedly disappearing, and GGY linked to the animatronics being messed up, he could've taken the initiative to look into it himself- and, possibly, payed the price for it.
When this happened, I don't have much of an idea. But I assume closer to the time SB took place rather than GGY, since it's pretty likely Mimic's influence was dropped right before the game, and RUIN seems to happen maybe a few weeks to a month after the base game? I think Cassie would've done something, or felt something was off, much sooner if it'd happened before then; but we don't know enough about her yet to know if that's the case. There's no mention of any other family she has outside of referenced 'emergency contacts'.
We still don't have a whole lot of information about Cassie, so we don't know how long she was left alone, if she's left alone often, etc.
With Help Wanted 2 possibly being a prequel to Security Breach, it's possible we'll also get a confirmation as to why and how Gregory got stuck under the Mimic's influence, plus what happened to Cassie's father. Maybe the game takes place a few weeks before Security Breach? I dunno. We just gotta wait and see!
I just doubt this note means 'he went away for a while at some point and came back', and it's not like past tense is used when she says her dad has a Faz-Wrench like it is when she talks about him collecting old lunch boxes. It has to be significant, otherwise, why include it?
I believe whatever happened to him, Cassie doesn't know about it yet- but her link to the Mimic, and by extension Gregory, goes deeper than we realised- that's why she was introduced at all in RUIN.
Her story is 100% far from over, but I don't believe we'll focus on her again juuust yet.
We know Scott doesn't drop huge lore without clarifying it in the next installment; Burntrap > Mimic for starters. Dittophobia happened, Steel Wool is now referencing fnaf 4 in tweets tagged as SB and RUIN. GGY is still shrouded in mystery, answers are bound to come up soon! (There are way more examples of Scott confirming lore in the next installment of something, but I can't bring it all to mind right now-- there's definitely plenty of examples, though, and iirc Scott made a steam post about this once)
Gregory had a huge reveal at the start of this year with GGY's release; plus, the Mimic (and how it can control things) was finally introduced in the games.
I think GGY is next to get fleshed out in the game universe, and Help Wanted 2 is the perfect place to start. And, of course, that all links to the people who'd sunk too deep into the mystery; the therapists, Tony Becker, and the technicians.

Gluncle Mike: Cassie's dad
So first I have no idea what to call him, suggestions are welcomed. Second, this will be playing heavily into Cassie's dad is the one wearing the Bonnie mask theory.
Cassie's dad and Michael used to be close, Michael jokingly saying at times he wished they were brothers instead of him and Evan. This made Cassie's dad feel so guilty when he distanced himself from Michael after rumors started spreading about William throwing him out after trying to kill his brother.
He felt awful abandoning his best friend but he just couldn't risk his parents finding out he was a part of it. He just had to wait until things calmed down and he could apologize. He knew Michael would forgive him.
Then the news spread of William being responsible for the death of the missing children. Some people believed Michael knew and was even in on it. Cassie's dad didn't want to believe it, but thinking back to what could have happened with Evan… Cassie's dad never talked to Michael again.
Years later Cassie's dad was picking up Cassie from first grade early. It would seem she had gotten into a fight with another child. Walking into the principal's office he was shocked to see a little boy that looked a lot like a young Evan. Even more surprised to see him and Cassie just getting along now. Instantly becoming friends after trying to knock the other's head off. Thinking back to how he and Michael met, Cassie's dad can't help but think history does repeat itself.
Ten minutes later the other parent comes on and that deer in the headlights expression upon seeing him is one Cassie's dad will never forget. Gregory is the spitting image of his dad. Looking at recent events it looks like he's spending way too much time with his uncle though, he's rubbing off on the kid. It's good to know they were able to mend their relationship, maybe there's still hope for him and Michael yet.
They all leave and Cassie's dad asks how Mike is once they reach the parking lot. Cassie's dad gives Evan a confused look when Gregory asks who Mike is. Evan gives the saddest look as he says Michael died a few years before Gregory was born. Cassie's dad feels a weight in his stomach and swallows past a lump as he says he is sorry for Evan'd loss.
Evan says it's fine. Michael was …sick, and in a lot of pain. He deserved to rest.
The two of them become friends by exposure from all the playdates Gregory and Cassie have. Telling stories of what happened over the years, and sharing stories of Michael. Evan eventually tells Cassie's dad what happened to Michael. He believed Evan, but the pictures just made it so much more real.
Cassie's dad finds another job and quits his job as a technician for Fazbear Entertainment. He just couldn't work there anymore knowing what they hid and how many people it hurt. He swore to himself he was never going to work on another animatronic ever again.
Evan calls him only a few months later about needing his help. Gregory had stolen an animatronic and the thing is kind of banged up. He didn't even mention it was a Freddy. Cassie's dad is starting to think Evan is a lot more like Michael than he thought.
Cassie's dad shooing away the others so he can at least work in peace. Except before he starts Freddy gives him a strange look and calls him Bonnie. Cassie's dad freezing because he hadn't worn that thing in decades, how would Freddy- Oh no.

Cassie's father might be who Candy Cadet was talking about in the story in HW2.
I know it could also be Vanessa, but at the moment we don't have evidence that she had an encounter with Glitchtrap/Afton when she was young. Cassie's father might have a backstory with Freddy's that's beginning to unfold.
Candy Cadet says, "Now I will tell you a story about a young woman who, when she was little, was led into a dark forest by a witch and almost eaten. She had fallen for the friendly voice without discernment and was led astray. She had escaped before being thrown into the oven but would have a scar for the rest of her life."
It's possible that her father was almost a victim of the MCI and somehow got away.

I think it's also possible based on the achievement we get for collecting one of the memory plushies that Cassie's father knew or was related to Jeremy, the missing child, in some way. It’s phrased as a question. Do you remember him? Like it’s telling us they’ve crossed paths before. The mask could've belonged to Jeremy. Maybe Jeremy had been taken in his place after he escaped.
Based on this, Cassie's father coming back to the pizzeria to find the virus and kill it, and was lured into being locked in the FFPS location, either by Gregory, Vanny, or Glitchtrap himself.

He left a note for Cassie that we find in Ruin, and presumably didn't come back. This is Cassie's father going back to fight the witch as an adult, but he got tricked, and he's stuck down here. The endings of the game could also be where "the witch would finally have her meal" since we see him getting taken by the STAFF bots Glitchtrap controls and getting left in the claw machine by Vanny.

With the most recent installments to the fnaf franchise, the discussion of Cassie's father has become a main topic. The common theory is that Cassie's father is "the Bonnie bro". I'm personally against this theory and here's why
(Note: please take everything I say with a grain of salt I don't know the lore like the back of my hand and this is all just my opinion)
1. Satisfaction
The main reason I'm against the theory is because it's not narratively satisfying. This franchise is defined by its exclusively when it comes to characters. They always want to recycle the same characters we've always had. "I always come back" is literally one of the most iconic lines from the series. So to me, to have some random, no name, only mentioned once, less than a minute of screen time, ass dude become an important figure? Hell no.
2. Background info
In order to identify Cassie's father, we must use the information that is given by Cassie. Cassie is a racially ambiguous girl with some dark features who is at least a decade old. She says during Ruin that her dad works for fazbear, has had a deep love for the company, and it's also implied that she hasn't seen him in awhile. In help wanted 2, the player is an older ("hey, you look like you got kids") and masculine (listen to the burp sounds when eating food) worker for fazbear. All three of those fit the bill for Cassie's father. So if I don't think it's Bonnie bro, who do I think it is?
3. It's Micheal
In help wanted 2, there's three (maybe even 4) different time periods we play through. We play through sister location, security breach, and ruin (the additional 4th being fnaf 6). Clearly even though help wanted 2 is supposed to a fazbear employee training sim, it's so much more since the games seem to transcend time by going back and forth between past and future. So that means the player has lived through all of those times. We know for a FACT that Micheal is the main character for sister location. In fact, there ARE no other human characters in sister location besides the dead technicians (supporters of the Bonnie bro theory suggest that Cassie's dad still worked at sister location despite this). There are also multiple voice lines in the game that are extremely important! There's the stuff mystic hippo says, there's baby's lines, and "why are you so special".
Baby says "I feel bad for you" , "I like it here. It's safe, safe forever.", "i recognize you", and "you should have known I'd find you". These lines are PERSONAL. This is NOT stuff she's saying to someone she saw years ago at birthday party or to a random worker that was at sister location. This is her BROTHER, whom she has a hard history with. Why is the player so special? Because it's Michael, and he's always been important.
Michael, the first born, the one responsible for the death of CC. Michael, the one who went location to location, trying to undo the sins of his father. It's Michael that's always been the main character.
Michael also fits the bill for Cassie's dad. He's an older, masculine guy who has a history with working for fazbear, and if we're looking at how Michael looks in the bite of 1983, he and Cassie look similar. (Meaning Michael has dark features like tan skin, brown hair, dark eyes. Of course tho, it doesn't really matter what Michael looks like since Cassie could just look a lot like her other parent. Michael is also canonically white so-)
In the pizza Plex, there's a recreation of Michael's room from sister location. It's not the real room, since there's no evidence that Michael's house was built near sister location, or that sister location and fnaf 6 were one in the same. Micheal's room isn't found underneath the pizza Plex where fnaf 6 was, but in the main levels of the building. His room is also altered. The door is smaller, the show on the screen is different, and there's a message on the wall. If Michael isn't an active player at this point, why is his room here. No one else besides him would recognize that room. This also proves that Micheal was somewhat around during security breach, since that is the only time we see this room.
With that being said, let's move on.
4. Counterpoints
It is heavily stressed that Cassie's dad likes Bonnie. Michael is often associated with foxy, since he would attack CC with a foxy mask on. However, he's only associated with foxy in fnaf 4, and that's it. I don't think he would continue to associate with it decades after. Bonnie was always William's favorite and the rabbit is always associated with his evilness and empire. It's unlikely that Micheal would associate with something so connected to his father. There's two things I say to this. 1: it could be that Micheal doesn't like Bonnie/is impartial but says he does to Cassie since she's a kid and he's her dad. If little Cassie asks her dad, who's your favorite animatronic, he's gonna pick one. By choosing to stay so close to fazbear, he has to somewhat open his heart to the company a bit post the defeat of Afton. 2: when you look at the Bonnie mask in the hidden chest of PQ4 and the AR Bonnie mask in Ruin, the masks are red underneath the purple. The foxy mask is red.
At this point in the story, Micheal is "dead". He died in the fnaf 6 fire. However, given that baby, William, and others have clearly come back after the fire, who's to say Micheal can't come back as well?
So is Michael Cassie's dad? Idk, but I think there's some real compelling stuff.

Even if we do play as Cassie’s dad, I definitely don’t want him to be. We already have Gregory and Vanessa established, why can’t it be one of them? Cassie’s dad was mentioned like once in Ruin. He doesn’t deserve an entire game. At least in my opinion.
He's mentioned a few times, in relation to the Faz-Wrench, Cassie asking him about Glamrock Bonnie, some notes you can find, and some other stuff. Ruin draws intentional attention to the fact that Cassie has a dad who worked for Fazbear Entertainment, and it feels very intentional.
So far, Help Wanted, Security Breach, and Ruin all had different protagonists, so to me it makes sense that Help Wanted 2 would continue the trend of a new, but still intrinsically connected, protagonist. To each their own though!

Since the new help wanted sequel came out, I wanted to share my doodle/prediction on how Cassie's dad looks like. Ever since the trailers came out, I've theorized the new mc would be Cassie's dad so I doodled this. Honestly, he looks more like a teenager than a father but I still like how it came out. :>
Also no spoilers for the new Help Wanted! I haven't finished the game yet!
