Modern Metroid au (based on the two part manga)
Samus lives in an apartment with her rabbit Pyonchi and Baby, the stray kitten that followed her home one day (based on the baby metroid). She does freelance work in many different subjects, but tends to mostly work for GFU (galactic federation university - sometimes referred to as the Federation Academy, a scientific university that doubles as a large research lab). She is a graduate of GFU along with two of her best friends, Kreatz and Mauk (the latter is now a professor. Kreatz and Mauk are dating) and she tutors Damara, a freshman at the university.

I recall Adam Malkovich being an Other M character. I take it you don't like him or Other M?
Oh boy, isn’t that a can of worms?
Yeah, having played Other M all the way through more than once, the shortcomings of the game are pretty much on display from the get-go. Lackluster voice-acting, confusing and sometimes nonsensical plot-points as well as baffling story structure; its only saving grace is its gameplay and even then, I’d only really enjoyed Samus’ mobility and physical ability to grapple/finish opponents.
Of note, the characterization of Samus is all over the place. As I’m going through the E-Manga right now and have seen other characters with similar, I’m not adverse to Samus having some form of PTSD from her traumatic backstory it’s just that it’s done in such a piss-poor manner that it leaves a bad taste in my mouth.
The Ridley confrontation is nonsensical, considering that she’s reduced him to a bloody smear several times over by now. On a ship where everything from Zebes seems to have been cloned (including the Metroids and an android emulating Mother Brain) Samus wasn’t even expecting him to appear in any capacity whatsoever?
I can understand her shock, fear and even hesitance to re-engage, but it’s never stopped her before; why did Meta Ridley not provoke the same reaction aboard the Orpheon, according to canon his first resurrection proper? Or to play into post-Other M events, such as Ridley’s return in Super/Proteus Ridley? Ridley-X?
Why does this appearance of Ridley reduce her to a frozen state?
Spoilers for when I get to it, but the E-Manga does this far better. That’s not to say that perhaps it goes too far as well, I’ve yet to have a good hard think about it, but the execution is far better than what happens in Other M and matches what had happened in the volume by that point. Samus’ life is hardship and suffering and it all comes to a head in those particular scenes.
But that confrontation in Other M is just the start of the odd decisions made that reduce Samus from the incredibly capable woman she’d been portrayed as up to that point, into a naive, shrinking character with nothing resembling her drive or will.
She becomes unable to make even the most minor decisions, especially if they fly in the face of common sense (a reoccurring theme with characters I dislike in “serious” works, as you might have noticed, so having one I like suddenly doing that almost seems like a challenge to get me to dislike them).
I’m supposed to believe that this woman left the Federation to become an independent bounty hunter? It extends beyond her character to even her design; she loses a foot and two inches of height so that she’s shorter than all these guys, all of her established muscle and tone evaporates and high-heels appear on the Zero Suit that, while skintight, was deliberately designed to NOT have them.
And, of course, her general (borderline suicidal) deference to Adam.
It’s so bad that I’ve genuinely come to believe that this version of Samus is a GF clone that was meant to act out her own Shadow Moses simulation, like Raiden did in MGS2, only for her to go rogue and save the day regardless.
As a matter of fact, the whole game feels like a bad attempt to emulate a Metal Gear game, with its rumination and navel gazing, but lacks the talent or focus to actually discuss the topics it wants to.
It’s badly done and what’s worse is, even in Metal Gear’s most nonsensical or badly written moments, they’re at least funny or tragic and Other M is neither.
Which brings me to Adam Malkovich.
Oh, Adam, Adam, Adam.
What the fuck am I meant to see in you? Samus’ dialogue tells us one thing, the actions, visual direction, the way in which he addresses Samus, orders her, controls her and ignores her tells us another.
We’re expected to root for this guy. To agree with Samus’ assessment of him. But all it does is further that idea that Samus is, in fact, an idiot who needs people more capable than her, to do everything for her.
Simply put, Samus, when not doing everything in her power to remember the Baby (another botched take on what was fondly remembered, the bond between her and the infant Metroid has now forever been tainted, even with Samus Returns’ efforts to save that whole thing) talks about Adam, how wonderful this commanding officer is, how patient and kind and caring and-
Yeah, no, he’s a dick and he acts like he can’t stand Samus’ very presence.
Without even going into the hated authorization mechanic, he never once looks at her with anything resembling warmth in his face; you could put that down to the models looking uncannily robotic to begin with, but Anthony Higgs seems to be the most expressive and can do... emotion. Even in dialogue and his VA’s recorded lines, there are no smiles, no change in inflection or in-jokes.
He comes off not as an aloof CO, but somebody who dislikes being in the same room as Samus herself.
And the big part is, for all Other M draws from previous canon and the E-Manga, now that I’ve read further ahead, guess what? Adam is a completely likable human being in it.
By that, I mean he’s an average filler manga character and not a raging asshole; he’s ranked higher than Samus, but is a bit accommodating towards her situation when they meet and later they do seem to have struck up something similar to the relationship stated in Other M.
He jokes with her, smiles, when she goes independent he goes out of his way to help her, she’s quick to remind him of her boundaries and his lack of control over her which he quickly agrees with. Samus and Adam have a much healthier working relationship there and the one in Other M is meant to reflect it? Rubbish.
In short, from what I’ve gathered, Other M was an attempt to canonize or at least further develop the E-Manga and completely shot itself in the foot by contradicting the E-Manga, prior Metroid canon, Samus’ character and archetype and ultimately, itself.
But hey, looking at it with the benefit of hindsight, at least we got a game to put up there with Hotel Mario and the CDI Zeldas that rounds out the embarrassing meme trifecta of Nintendo’s Big Three.

Recently read the Metroid manga just to see what’s there. While the story seems a bit rushed and is unexpectedly shounen-like, I learned some things. 1. The X parasite from Fusion was hinted at from a long while ago. 2. Samus had some kind of badass rabbit creature as a pet and it reminds me of how Pikachu and Samus were a tag team in brawl. I wonder if that was an intentional pairing. 3. Adam Malkovich is actually kind of cool. I wasn’t too sure what I thought of him from the games, but now that I know how his character was in the manga, he’s a just a good person working for a corrupted federation. With that kind of context to his character, he’s actually kind of neat. 4. Samus had a PTSD moment with Ridley that she recovers from in the manga, which makes the PTSD moment in Other M even more inaccurate to her character. 5. Speaking of Ridley, this dude is SAVAGE. I know he was a savage, but the manga really makes a point about how brutal this guy is. 6. Ridley also seems to be able to regenerate as long as his cells have something to feed off of apparently. This is why this dude can keep coming back from nearly anything. Sure he needed to go full cyborg after a planet blew up on him, but if what the manga said is true, he should be able to slowly regenerate with enough stuff to feed off of. That could be why when he shows up in Nintendo’s metroid 2 remake, he had less mechanical parts and in Super Metroid he looks completely like himself again. It takes a lot to actually kill this dude. 7. There’s a couple extra characters exclusive to the manga that worked with Samus when she was with the Galactic Federation, they’re actually pretty cool. Would be neat to see them referenced in a game.

Samus Aran is typically seen wearing the Power Suit, a powered exoskeleton which protects her from most dangers she encounters and can be enhanced by power-ups collected during gameplay.[6] In regard to offense, the Power Suit boasts the Arm Cannon, which can fire various energy beams,[7] charge beams to shoot an extra-powerful blast,[8] or launch a limited number of missiles. The Power Suit can be reconfigured into a small, spherical form called the Morph Ball, which allows her to roll through tight areas, such as tunnels, and use Bombs. It is also equipped with a Grapple Beam, which can be used to tether onto objects to cross large distances, such as chasms.[8] Additionally, its visor can be used to scan objects to learn more about them, a feature that has been used since Metroid Prime. Aside from her Power Suit, Samus is also in possession of a Gunship, which is used in the games to save progress and restore her health and ammunition.[8][9]
Instances of Samus appearing without the Power Suit occur mainly in cutscenes, such as post-game screenshots of her in more revealing clothing, which are unlocked depending on difficulty level, game completion, or play time.[10] Metroid: Zero Mission introduced the Zero Suit, a form-fitting jumpsuit that she wears beneath the Power Suit.[11] In Metroid: Other M, the Zero Suit is capable of materializing the Power Suit from within itself.[12] The Super MetroidNintendo's Player's Guide describes Samus as a muscular woman who is 6 ft 3 in (1.91 m) tall and weighs 198 pounds (90 kg) without her Power Suit.[13]. Super Smash Bros. Ultimate lists her height as 1.75 m (5 ft 9 in).[citation needed] Nintendo.co.jp lists the Power Suit's height and weight as 190 cm (6 ft 3 in) and 90 kilograms (200 lb).[14]
The Metroid e-manga covers Samus's origins. She was born and raised on the Earth mining colony K-2L, and when she was a child, the planet was raided by Space Pirates led by Ridley in an attack that killed her parents and destroyed the colony. The orphaned Samus was then found by a bird-like alien race known as the Chozo, who brought her to their home planet, Zebes. To preserve her life and ensure that her status as the "Protector of the Galaxy" would come to pass, the Chozo infused their DNA within Samus, which granted her superhuman athleticism and a strong resistance to foreign environments. In addition, they trained her in combat by equipping her with one of their artifacts, the Power Suit. Upon completing her training and being granted the Power Suit by the Chozo, Samus then enlisted in the Galactic Federation at an unknown point after leaving the Chozo, but left over disagreements with her commanding officer, Adam Malkovich.[7][8][15] Samus then started working as a freelance bounty hunter, and has since been called on by the Galactic Federation to execute missions "because of her superior skills and sense of justice."[15] Most of her missions revolve around the galaxy while eliminating unsavory elements, such as the enigmatic organisms known as the Metroids, which can drain life energy and are frequently sought after as biological weapons due to their extreme durability.[7][15]

My turn? My turn.
First, let’s look at that first statement of your argument.

You and half of the Metroid Fanbase that claim to be ‘true’ fans of the series seem to think you know everything about Samus’ backstory. And while it’s true that the backstory of Metroid isn’t always the focus of the series, but you seem to have forgotten something about the backstory of Samus Aran.
Exhibit A: Adam Malkovich. Metroid fans seem to hate this dude, but he’s always been apart of the series. Even before Other M.
Yes. You read that right grey face. Adam has always been apart of the Metroid lore. 
Wanna know when we first got to know about Adam? From Metroid Fusion. A game that is critically acclaimed among fans and critics alike as one of the best Metroid games out there.
In that game, you find out that the Galactic Federation takes the minds of their greatest generals and makes digital copies of them to upload into a computer in case something happened to said commander/general. 
Guess what? Adam was seen as one of the greatest generals ever in the Federation. And at the end of Metroid Fusion, you find out that the computer that has been giving you orders the entire time through out the game is indeed, Adam Malkovich. 
And this would not be his only appearance in the franchise.

You see, if you and half of the fan base were to actually do research, you would find out that there was in fact, a manga of Metroid. And in fact this manga, is canon to the series plot!
This manga in fact, goes into more detail about Samus’ backstory than any other Metroid game out there. As it literally serves as the stepping stones for everything that happened to Samus in her life before she became the most feared and well known bounty hunter in the galaxy.
Guess who also was in the manga and had a significant part of its story?
You guessed right. Adam Malkovich. Who was not only one of her few friends in the Federation, but one of her many surrogate fathers. In fact, during one chapter in the manga when Samus finds out that her home planet is being invaded by the Space Pirates, and the Federation won’t let her go back to Zebes to stop them, guess who was the only one to allow her to go back in secret to try and save her adopted world?
You guessed right again. It was Adam.
So no, Adam did not just ‘appear’ in Other M. He had always been apart of the series lore even BEFORE Other M came to development. (Even though I will admit, the Varia Suit activation until you fight the lava boss is stupid as hell.)
And let’s address something else real fast too since this is still on the topic of Samus’ backstory.
We all know what it is. It’s this bastard in the Metroid universe.

Yes. Ridley. We all know the scene I’m talking about. As I do not want to play the clip, allow me to tell you something interesting about Samus’ lil PTSD moment with the Space Pirate commander in that scene in Other M.
You see, people say Mother Brain is Samus’ arch nemesis. This is in fact, false. Yes Mother Brain is often the primary antagonist in the games that she’s in, but Ridley is the Bounty Hunter’s arch nemesis. And has been since Ridley’s pirates destroyed her original home world.
“But she wouldn’t have freaked out the way she did in Other M!”

We again, go back into the manga.
In the manga, specifically chapter 1, we see the first time Samus and Ridley ever met with one another. Samus was merely 3 years old when she bumped into the space dragon. And at first, she wanted to try and make friends with him as she believed that they could be friends after she met Old Bird of the Chozo. 
However, since this is Ridley we’re talking about here, he decided that he was going to kill her, right there and then. And almost did were it not for Samus’ mother barely managing to keep her daughter alive before the space dragon could kill the girl who would become the most feared bounty hunter in the galaxy.
Years later, in said manga, Samus and Ridley have another encounter with one another.
And if you thought the break down in Other M was bad? Then you have awholenother thing coming with Samus’ break down in the manga.
In Other M, she took a few steps back and lost her suit. In the manga? Not only did she not MOVE ONCE, she couldn’t breathe, her body locked up, and she had dived down into a fear induced madness that nearly got her killed. In fact after Ridley left, she was begging everyone around her to KILL HER because she was so terrified by the sight of Ridley.
Later on she would have to work to overcome her fear of him, and up until the final battle she had with him in Super, she was able to maintain that control.
And as to why she freaked out in Other M?
She saw him DIE. On an exploding PLANET. Meaning that Ridley could by no means necessary, unless it was the meddling of the Galactic Federation, could ever come back to life.
Come to find out on the bottle ship, they cloned everything from Planet Zebes. Meaning guess who came back to life unintentionally?
That’s right. Ridley.
And again, Other M takes places MONTHS after the end of Super Metroid. Meaning that the last time Samus saw her arch nemesis was on an exploding PLANET. You don’t get that much deader than being killed on a planet, and then having said planet EXPLODE.
Of course she’s going to freak out at first because Ridley fucking DIED. Like, full on DIED. The only way he was gonna come back from an exploding planet was from being cloned by the dumbasses in the GFD. Which, as we saw in the events of Other M, SAW THAT HAPPEN.

So unless you can disprove FACTS FROM THE MANGA, which the creator himself stated is canon to the over all plot of Metroid, I highly suggest you do our homework before you come at me making claims up that you don’t have the sources to back up your arguments.

Virginia Aran: Federation Police Officer, Security Captain, Mother of Samus and Solomon Aran, Haunts You From Beyond the Grave
So basically Virginia Aran in my fanon does not line up nicely with what little we know of her in canon (including the dubiously canon 2002 manga).
This post will get into some details of Hatchling, but nothing too spoiler-y, especially since said fanfic is going through a big overhaul. Anyway.
I picture Virginia somewhere between her 20′s and 30′s (and whatever age I settle on will determine Adam Malkovich’s age as well, since they’re childhood friends).
Since she was a child, Virginia has always known one thing: She was going to punch bad guys in the face.
When she grows up, she works to become a Federation police officer alongside childhood friend Adam (she is also very close with Rodney around this time, but nothing’s been made official yet).
Both she and Adam succeed in becoming officers, and it lasts all of two seconds because the first big job they get results in Virginia stealing a rocket launcher and firing it through a window and after that things get fuzzy. On the plus side, an entire criminal ring got arrested but Virginia and Adam’s actions can’t be ignored so they get kicked out.
Or rather, transferred, as they case may be.
Their talents are not suited to police work, but the Federation military finds use for Virginia and Adam. Soon after, Virginia and Rodney get married, and both receive an opportunity they can’t refuse: Rodney is offered the position of Chief Engineer at developing colony K2-L and Virginia is offered the rank of Captain and her own security force to guard the operations there.
Naturally, they both accept. It’s perfect, after all. A developing colony would be an ideal place to start their new lives, raise a family, and still do the work they both know they were born to do.
Unfortunately, things do not go well from here.
Virginia spends her last few days on Earth with Adam, prompting Rodney to assume she cheated on him and that Samus is really Adam’s daughter (a ridiculous accusation, because for starters Adam is gay and even if he wasn’t, he and Virginia wouldn’t do such a thing anyway; Virginia never had feelings for him like that).
However, Virginia and Rodney manage to... sort of patch things up.
It doesn’t take long for it to unravel, however. Their work makes it increasingly difficult for them to raise Samus and then Solomon, and they don’t see each other much either, and the resentment and desperation grows and grows and grows.
And then Virginia and Rodney die.
Samus and Solomon mostly remember Virginia as being caring but usually absent, and Rodney as being more than a little frightening (Samus more so than Solomon).
Whereas Solomon’s move on to the best of his ability (he still has nightmares sometimes), Samus... hasn’t been able.
Sometimes she sees her, you know. Her mom, or a thing that looks like her mom. Misshapen, melted metal, charred flesh, a jaw hanging open, a gait like a zombie. Dead and yet not.
She says her name sometimes, you know. A strained, hushed whisper, a voice full of pain that seems without end, impossible to tell if it’s pitiful or malicious.
Samus is all too aware how much like her mother she really is, and she’s all too painfully aware that her mother’s drive to protect everyone ultimately caused her death.
Samus wonders if she’ll end up having the same fate.

Samus is NOT trans
Okay, so before I start, let me first make something clear. I’m NOT talking about headcanons, but instead those claiming this is canon. 
Now, according to the Metroid canon, Samus is biologically female and identifies as a female. How do I know Samus is biologically female? Well, when she was at the age of three, her father refers to her as a girl. Now, keep in mind that Samus was orphaned and rescued by the Chozo at that same age. The Chozo, while deeply caring for Samus, were a very logic based race. Plus, they consulted Mother Brain (yes, that Mother Brain), a super computer, quite often about decisions. Not to mention the fact that the Chozo were “disappearing”, so they didn’t have much time on their hands. And last, but not least, Samus spent 11 years on Zebes being trained by the Chozo. What’s my point? Well, Samus “grew up”, and there was neither time nor a logical reason to stop her training for a sex change.
Now I know what you’re thinking, “How do you know she identifies as a female? Does she say she does?” and while she doesn’t outright say it, you can tell by what those closest to her refer to her as: female. Her two best friends (who are aliens), Commander Adam Malkovich (her CO and only person she’ll take orders from), and the Chozo all use feminine pronouns when referring to Samus. If she was trans and these characters referred to her as a female, it would’ve been out of character for them.
In case you’re wondering, there’s a lot of evidence in both the games and the manga pointing towards Samus being asexual (you know, not interested in a romantic/sexual relationship, I think asexual is the word I’m looking for).
Also, by calling Samus trans, you’re assuming her gender, which is disrespectful to her and offensive to Metroid fans.
