I still don't think Lorelai was upset with Jess being involved with Rory's book project because she hates Jess (as we see later, she accepts him as part of the extended family and is perfectly okay with him hanging out in her living room reading and snarking and sleeping on her couch). I think what she's really upset about is that Rory is planning to exploit her private life for material, all of the sacrifices and embarrassments and tiny failures she thought Rory was too young to remember, and Jess is in the middle of that and he's now Luke's confidante because Luke talks to him about Lorelai now instead of Liz. So Jess knows a lot of shit, including the whole Luke vs. Christopher soap opera and he probably wasn't too crazy about their reconciliation either, and now all of that is going to be up for public perusal and she "really doesn't want to know what Jess thinks of me". It's not about her judging Jess, it's about Jess judging her, for reasons that have relatively little to do with whether Jess ever reconciles with Rory again. It's Luke and Lorelai and their precarious relationship balance and ten years of shared family history, it's Emily and April and all of Lorelai's collective sins over the years, it's what wasn't told to us to arrive at the point where Lorelai is comfortable with Jess reading and snarking in the living room, and honestly, all of that is a lot more interesting to me than Lorelai simply holding a grudge against Jess, who is now her nephew. Oh, how the turn tables.
