The Man Behind the Spider 2

The reason they think that he's the sidekick is because the villains find the web-shooters and his schematics when they finally do corner him. (His costume is in the wash/in need of repair so they don't find that.) Combine cognitive dissonance with Peter's nerdy persona and you get a bunch of villains more willing to believe that he's "just the sidekick" instead of "he's Spider-Man." Remember that Spidey is the cocky, snarky jock while Peter is the quiet, humble nerd (who's moments of wittiness are probably more understated).
