Majora's Mask is my favorite Zelda game, I could talk about it for hours, and I have my own theories and Headcanons about it. So, let me start with a simple one - I want you to reconsider the final dungeon - "Inside the Moon."
The common interpretation is that when you go inside the Moon, you are seeing a reflection of the Skull Kid's feelings - he's the child wearing Majora's Mask alone at the center tree, while the four giants (who were his friends) are the other kids wearing the boss masks don't invite him to play.
But, let me ask you something? Why would this dungeon reflect the Skull Kid's feelings?
Majora's Mask is ALIVE, and we already saw it ditch the Skull Kid before this dungeon began. Skill Kid was just a useful puppet for the evil spirit of the Mask. They already served their purpose.
My theory - Inside the Moon is a reflection of Link.
Think about it.
Link grew up living under a great big tree. Even though he was among them, Link was always separate from the Kokiri children. The Mask is trying to get him to lower his guard, by showing him an endless field on a sunny day, where children are playing hide and seek. The mini-dungeons are like playgrounds, and the kids trade masks like children would do.
In the land of Termina, Masks have powers. So, as he gives up the masks, Link is giving away his powers, playing into the plans of the Spirit of the Mask.
Finally, the questions the Moon Children ask are there to sow doubt in Link's mind, (Let me paraphrase) :
"Where they really your friends?"
"Are you actually happy?"
"How do you know you're doing the right thing?"
"Is this really who you are, or is it just a facade?"
Majora is not a normal monster, it's a type of demon that seems to feed on the mystery and despair of the people it tries to harm. So, right before the final battle, it tries to get into Link's head.
Why it gives Link the Fierce Deity Mask is a theory for another time.
